The National Longitudinal Study of Adolescent Health (Add Health) is a longitudinal study of a nationally representative sample of adolescents in grades 7-12 in the United States during the 1994-1995 school year. LabFlow is a workflow management system designed for large scale biology research laboratories. It provides a workflow model in which objects flow from task to task under programmatic control. The model supports parallelism, meaning that an object can flow down several paths simultaneously, and sub-workflows which can be invoked subroutine-style from a task. The system allocates tasks to Unix processes to achieve requisite levels of multiprocessing. The system uses the LabBase data management system to store workflow-state and laboratory results. In these cases, the majority of new associations is often archived either as supplemental information in an arbitrary format or in publisher-independent databases that can be difficult to find. These data are not only lost from scientific discourse, but are also elusive to automated search, retrieval and processing. Here, we use the nanopublication model to make scientific assertions that were concluded from a workflow analysis of Huntingtons Disease data machine-readable, interoperable, and citable. Background While next-generation sequencing (NGS) costs have plummeted in recent years, cost and complexity of computation remain substantial barriers to the use of NGS in routine clinical care. The clinical potential of NGS will not be realized until robust and routine whole genome sequencing data can be accurately rendered to medically actionable reports within a time window of hours and at scales of economy in the 10s of dollars. Results We take a step towards addressing this challenge, by using COSMOS, a cloud-enabled workflow management system, to develop GenomeKey, an NGS whole genome analysis workflow. COSMOS implements complex workflows making optimal use of high-performance compute clusters. Abstract: We present an overview of the Bellerophon software system, which has been built to support CHIMERA, a production-level HPC application that simulates the evolution of core-collapse supernovae. Developed over the last 5 years at ORNL, Bellerophon enables CHIMERAs geographically dispersed team of collaborators to perform job monitoring and real-time data analysis from multiple supercomputing resources, including platforms at OLCF, NERSC, and NICS. Its multi-tier architecture provides an encapsulated, end-to-end software solution that enables the CHIMERA team to quickly and easily access highly customizable animated and static views of results from anywhere in the world via a cross-platform desktop application. Activities within a workflow are either data management activities (DMAs) or non-DMAs. A workflow is typically carried out by a system by executing one activity after the other. This can, however, be very time consuming. A method and system are provided for optimizing a group of activities (GOA) comprising a DMA, whereby the GOA is comprised in the workflow to improve the overall performance. The method determines the DMAs, and for each DMA, a data level statement (DLS). The GOA is determined and a process graph model (PGM) is determined from the GOA so that the DLS is comprised in the PGM and the semantics of the PGM are identical to those of the GOA. The PGM is optimized for which an optimized GOA is determined. The semantics of the optimized GOA are identical to those of the GOA. In the workflow, the GOA is replaced by the optimized GOA.
Hi Yeast Netters! We have written an Excel spreadsheet designed for tetrad data for yeast genetics. One enters the genotypes of haploid spores into the spreadsheet and a Macro automatically classifies each tetrad as PD, NPD, or T for each pair of markers. The data is presented in a table, along with recombination distances. When one is performing a cross with multiple markers segregating, it is often difficult to identify the spores with a particular genotype. The spreadsheet macro makes this procedure simple. The macro also allows one to identify tetrads with a particular characteristic (i.e. tetrads that are NPD for two specific markers). This spreadsheet requires Excel (version 3.0 or 4.0) for the Macintosh. The spreadsheet also works with Excel for Windows running on an IBM PC, but we have not extensively tested it. Hospitals provide care for patients with a variety of diseases, co-morbidities and complications. The actual amount of care these patients need is unclear. Given the recent developments such as ageing, multi-morbidity and budgetary restraints, a practical explanatory model would avail healthcare professionals and managers in determining the demand and costs for clinical care. Six surgical wards in a Dutch university hospital participated in this prospective time and motion study. Surgeons, nurses and paramedics recorded the time spent on patient care 24/7 by means of PDAs. The investigators extracted possible determining characteristics from a previous systematic review and expert focus group. Total amount of care needed by the patients was expressed as costs involved in medical and nursing time, surgical interventions and diagnostics. The development of new imaging and optogenetics techniques to study the dynamics of large neuronal circuits is generating datasets of unprecedented volume and complexity, demanding the development of appropriate analysis tools. We present a comprehensive computational workflow for the analysis of neuronal population calcium dynamics. The toolbox includes newly developed algorithms and interactive tools for image pre-processing and segmentation, estimation of significant single-neuron single-trial signals, mapping event-related neuronal responses, detection of activity-correlated neuronal clusters, exploration of population dynamics, and analysis of clusters features against surrogate control datasets. The modules are integrated in a modular and versatile processing pipeline, adaptable to different needs.
