Retroviral integration depends on the interaction between intasomes, host chromatin and cellular targeting cofactors as LEDGF/p75 or BET proteins. Previous studies indicated that the retroviral integrase, by itself, may play a role in the local integration site selection within nucleosomal target DNA. We focused our study on this local association by analyzing the intrinsic properties of various retroviral intasomes to functionally accommodate different chromatin structures in the lack of other cofactors. Using in vitro conditions allowing the efficient catalysis of full site integration without these cofactors, we show that distinct retroviral integrases are not equally affected by chromatin compactness. Indeed, while PFV and MLV integration reactions are favored into dense and stable nucleosomes, HIV-1 and ASV concerted integration reactions are preferred into poorly dense chromatin regions of our nucleosomal acceptor templates. Predicted nucleosome occupancy around integration sites identified in

Polycomb complex protein BMI-1 also known as polycomb group RING finger protein 4 (PCGF4) or RING finger protein 51 (RNF51) is a protein that in humans is encoded by the BMI1 gene (B cell-specific Moloney murine leukemia virus integration site 1). BMI1 is a polycomb ring finger oncogene. BMI1 (B lymphoma Mo-MLV insertion region 1 homolog) has been reported as an oncogene by regulating p16 and p19, which are cell cycle inhibitor genes. Bmi1 knockout in mice results in defects in hematopoiesis, skeletal patterning, neurological functions, and development of the cerebellum. Recently it has been reported BMI1 is rapidly recruited to sites of DNA damage and it sustains for over than 8h. Loss of BMI1 leads to radiation sensitive and impaired repair of DNA double-strand breaks by homologous recombination. Bmi1 is necessary for efficient self-renewing cell divisions of adult hematopoietic stem cells as well as adult peripheral and central nervous system neural stem cells. However, it is less important ...

The integrated HIV-1 provirus is transcribed into new genomic RNA, also serving as mRNA, which is in turn translated into viral proteins [2-6, 65] (Fig. 1). Although it is speculated that the integrated copies of viral DNA are the sole template for viral gene expression, there is also evidence of preintegration transcription from unintegrated DNA [5, 65] (Fig. 1). Most recently, it has been shown that the transcriptional interplay is regulated oppositely between integrated and unintegrated DNA following NF-κB pathway modulation [66]. Upon various pharmacological treatments of NF-κB pathway activation, transcription factors such as NF-κB p65 and AP-1 (cFos/cJun) binds to integrated DNA and increases its expression, though the uDNA expression is declined. On the other hand, inhibition of the NF-κB pathway supports the expression of circular uDNA, and Bcl-3 and AP-1 is associated with its LTR region [66]. However, the persistent expression of HIV-1 proteins has already been reported not only in ...

Programmable endonucleases introduce DNA breaks at specific sites, which are repaired by non-homologous end joining (NHEJ) or homology recombination (HDR). Genome editing in human lymphoid cells is challenging as these difficult-to-transfect cells may also inefficiently repair DNA by HDR. Here, we estimated efficiencies and dynamics of knockout (KO) and knockin (KI) generation in human T and B cell lines depending on repair template, target loci and types of genomic endonucleases. Using zinc finger nuclease (ZFN), we have engineered Jurkat and CEM cells with the 8.2 kb human immunodeficiency virus type 1 (HIV-1) ∆Env genome integrated at the adeno-associated virus integration site 1 (AAVS1) locus that stably produce virus particles and mediate infection upon transfection with helper vectors. Knockouts generated by ZFN or clustered regularly interspaced short palindromic repeats (CRISPR/Cas9) double nicking techniques were comparably efficient in lymphoid cells. However, unlike polyclonal ...
Metabolic functions may operate as important biophysiological mechanisms through which social relationships affect health. It is unclear how social embeddedness or the lack thereof is related to risk of metabolic dysregulation. To fill this gap we tested the effects of social integration on metabolic functions over time in a nationally representative sample of older adults in the United States and examined population heterogeneity in the effects. Using longitudinal data from 4,323 adults aged over 50 years in the Health and Retirement Study and latent growth curve models, we estimated the trajectories of social integration spanning five waves, 1998-2006, in relation to biomarkers of energy metabolism in 2006. We assessed social integration using a summary index of the number of social ties across five domains. We examined six biomarkers, including total cholesterol, high-density lipoprotein cholesterol, glycosylated hemoglobin, waist circumference, and systolic and diastolic blood pressure, and the

The product of the ecotropic virus integration site 1 (EVI1) gene, whose overexpression is associated with a poor prognosis in myeloid leukemias and some epithelial tumors, regulates gene transcription both through direct DNA binding and through modulation of the activity of other sequence specific transcription factors. Previous results from our laboratory have shown that EVI1 influenced transcription regulation in response to the myeloid differentiation inducing agent, all-trans retinoic acid (ATRA), in a dual manner: it enhanced ATRA induced transcription of the RAR gene, but repressed the ATRA induction of the EVI1 gene itself. In the present study, we asked whether EVI1 would modulate the ATRA regulation of a larger number of genes, as well as biological responses to this agent, in human myeloid cells. U937 and HL-60 cells ectopically expressing EVI1 through retroviral transduction were subjected to microarray based gene expression analysis, and to assays measuring cellular proliferation, ...

Several lines of evidence indicate that Bach2 is a B-cell specific tumor suppressor. We here address patterns of insertional mutagenesis and expression of Bach2 is a murine retroviral model of B-cell lymphoma induction. RESULTS: We report that the Bach2 gene is a target of proviral integrations in B-cell lymphomas induced by murine leukemia virus. An alternative Bach2 promoter was identified within intron 2 and this promoter was activated in one of the tumors harboring proviral integration. The alternative promoter was active in ...
In vertebrates, the nuclear pore has a maximum diameter of 120 nm. The nuclear pore can facilitate the movement of molecules smaller than 9 nm to a maximum diameter of 39 nm. This aspect of the nuclear pore is one of the three main challenges a virus must overcome in order to get its genome into the nucleus. The second problem of nuclear import involves the uncoating of the viral capsid or core. This step is crucial since premature capsid uncoating could be damaging to the viral genome. Furthermore, nucleic acids are required to have high densities and be very compact while in the nucleus. The last main issue with nuclear import has to do with the hydrophobic interactions between nucleoporins and the negatively charged nucleic acid. The HIV virus is able to overcome these challenges and infect non-differentiating cells [2]. The roles of matrix proteins (MA) and viral protein R (Vpr) in nuclear import is a controversial topic since the roles that these proteins play are still unclear. MA forms a ...

The potential to integrate consistent associations identified from GWAS as fixed variables in GP models to improve prediction accuracy for complex traits (for example, grain yield) has not been investigated comprehensively in wheat. Here, we untangled the genetic architecture of grain yield and yield stability by haplotypes-based GWAS and epistatic scan of the genome. We then integrated robust and stable associations (and interacting loci) as fixed effects in GP models to investigate the importance of these associations in improving prediction accuracies of the said traits. We concluded that the utility of GP incorporating GWAS results is noteworthy for GY when GWAS results identify significant and robust genomic regions.

Cancer is a disease driven by the accumulation of genomic alterations, including the integration of exogenous DNA into the human somatic genome. We previously identified in silico evidence of DNA fragments from a Pseudomonas-like bacteria integrating into the 5′-UTR of four proto-oncogenes in stomach cancer sequencing data. The functional and biological consequences of these bacterial DNA integrations remain unknown. Modeling of these integrations suggests that the previously identified sequences cover most of the sequence flanking the junction between the bacterial and human DNA. Further examination of these reads reveals that these integrations are rich in guanine nucleotides and the integrated bacterial DNA may have complex transcript secondary structures. The models presented here lay the foundation for future experiments to test if bacterial DNA integrations alter the transcription of the human genes.

Functional image analysis of the event-related runs was conducted using general linear model (GLM) in AFNI with the function 3dDeconvolve. The BOLD response to individual events from each stimulus condition was modeled using the sum of TENT basis functions in 3dDeconvolve, which is a piecewise linear spline function that estimates an impulse response function. The sum of 13 TENT functions was used to cover the duration of 18 s after the stimulus onset, TENT(0, 18, 13). All models were fit separately to each voxel. For each voxel within the predefined ROIs, 13 amplitudes for each stimulus condition were estimated, which were the time course of the estimate hemodynamic response function (HRF) to each condition at the 13 time points (from 0 to 18 s with the time step of 1.5 s). The mean of the first and last two time points was subtracted from each HRF to ensure that it started from and returned to approximately the same baseline level. Estimates from individual voxels were averaged within each of ...
Employing a scaffold hopping approach, a series of allosteric HIV-1 integrase (IN) inhibitors (ALLINIs) have been synthesized based on an indole scaffold. These compounds incorporate the key elements utilized in quinoline-based ALLINIs for binding to the IN dimer interface at the principal LEDGF/p75 binding pocket. The most potent of these compounds displayed good activity in the LEDGF/p75 dependent integration assay (IC50 = 4.5 mu M) and, as predicted based on the geometry of the five- versus six-membered ring, retained activity against the A128T IN mutant that confers resistance to many quinoline-based ALLINIs. Mr Stephen Karingi, Regional Integration Division Director of ECA, is quoted in the statement as saying: the report found that much more needs to be done to integrate regional economies to make them more resilient to shocks such as the current COVID-19 pandemic.. Overall, the Index shows that levels of integration on the continent are relatively low with an average score of 0.327 out of one.. Whereas the Index edition we are releasing today has data cut off points in 2019, the present COVID-19 pandemic has reopened the question of whether enough is being done in advancing regional integration as a means to help Africa withstand systematic shocks such as the one being experienced today.. This index is both a measurement exercise and a call to action; to build resilient economies through integration.. According to him, it will identify the solutions needed to truly build an integrated Africa. Jean-Denis Gabikini, Acting Director of the AUCs Economic Affairs Department, is quoted as ...

Studies of changes in the virus and host cell upon progression from human papillomavirus (HPV) episomal infection to integration are critical to understanding HPV-related malignant transformation. However, there exist only a few in vitro models of both productive HPV infection and neoplastic progression on the same host background. We recently described a unique foreskin keratinocyte cell line (ERIN 59) that contains HPV 59 (a close relative of HPV 18). Early passages of ERIN 59 cells (passages 9-13) contained approximately 50 copies of episomes/cell, were feeder cell-dependent, and could be induced to differentiate and produce infectious virus in a simple culture system ...
Reactivation of latent viruses such as human cytomegalovirus (HCMV) after allogeneic hematopoietic stem cell transplantation (HSCT) results in high morbidity and mortality. Effective immunization against HCMV shortly after allo-HSCT is an unmet clinical need due to delayed adaptive T cell development. Donor-derived dendritic cells (DCs) have a critical participation in stimulation of naïve T cells and immune reconstitution, and therefore adoptive DC therapy could be used to protect patients after HSCT. However, previous methods for ex vivo generation of adoptive donor-derived DCs were complex and inconsistent, particularly regarding cell viability and potency after thawing. We have previously demonstrated in humanized mouse models of HSCT the proof-of-concept of a novel modality of lentivirus-induced DCs (
HPV invades the skin or mucosa by entering tiny breaks in the surface (even those not visible to the naked eye). Once inside, HPV infects host epithelial cells, tricking them into producing new viruses. In the process of normal cell replacement, the infected cells are shed, releasing viral particles. High risk strains of HPV can integrate viral DNA into the host genome, although this is not a normal part of the HPV life cycle. Viral integration may give infected host cells a selective advantage, leading to a longer infection time. The longer the infection lasts, the more time there is for cancer to develop.16. After integration, two viral genes (E6 and E7) may be over-expressed. The E6 and E7 proteins are responsible for the ability of HPV to cause cancer. The E6 and E7 proteins prevent the activity of key tumor suppressors. E6 inhibits p53, a protein that controls responses to different types of cellular stress including DNA damage and viral infection. E7 inhibits Rb, a protein that can prevent ...

Background. Retroviral integration into the host germline results in permanent viral colonization of vertebrate genomes. The koala retrovirus (KoRV) is currently invading the germline of the koala (Phascolarctos cinereus) and provides a unique opportunity for studying retroviral endogenization. Previous analysis of KoRV integration patterns in modern koalas demonstrate that they share integration sites primarily if they are related, indicating that the process is currently driven by vertical transmission rather than infection. However, due to methodological challenges, KoRV integrations have not been comprehensively characterized. Results. To overcome these challenges, we applied and compared three target enrichment techniques coupled with next generation sequencing (NGS) and a newly customized sequence-clustering based computational pipeline to determine the integration sites for 10 museum Queensland and New South Wales (NSW) koala samples collected between the 1870s and late 1980s. The Moloney leukemia virus integration 2 (MLVI2) locus represents a common region for proviral integration and a putative oncogene involved in the induction of thymic lymphomas in rodents. The human homolog of the MLVI2 locus has been cloned and studies have been intiated to determine its possible role in the induction and progression of human neoplasms. In this study we used a panel of human × rodent somatic cell hybrids and in situ hybridization to metaphase chromosomes to map MLVI2 to the short arm of the human chromosome 5, band p14.
This gene encodes retinoic acid receptor beta, a member of the thyroid-steroid hormone receptor superfamily of nuclear transcriptional regulators. This receptor localizes to the cytoplasm and to subnuclear compartments. It binds retinoic acid, the biologically active form of vitamin A which mediates cellular signalling in embryonic morphogenesis, cell growth and differentiation. It is thought that this protein limits growth of many cell types by regulating gene expression. The gene was first identified in a hepatocellular carcinoma where it flanks a hepatitis B virus integration site. The gene expresses at least two transcript variants; one additional transcript has been described, but its full length nature has not been determined.[1] ...
Whereas the roles of the canonical wingless-type MMTV (mouse mammary tumor virus) integration site family (WNT) signaling pathway in the regulation of ovarian follicle growth and steroidogenesis are now established, noncanonical WNT signaling in the ovary has been largely overlooked. Noncanonical WNTs, including WNT5a and WNT11, are expressed in granulosa cells (GCs) and are differentially regulated throughout follicle development, but their physiologic roles remain unknown. Using conditional gene targeting, we found that GC-specific inactivation ofWnt5a(but notWnt11) results in the female subfertility associated with increased follicular atresia and decreased rates of ovulation. Microarray analyses have revealed that WNT5a acts to down-regulate the expression of FSH-responsive genesin vitro, and corresponding increases in the expression of these genes have been found in the GCs of conditional knockout mice. Unexpectedly, we found that WNT5a regulates its target genes not by signalingviathe ...
Wingless-type mouse mammary tumor virus integration site family (WNT)/β-catenin (CTNNB1) pathway components are expressed in ovarian granulosa cells, direct female gonad development, and are regulated by the pituitary gonadotropins. However, the in vivo functions of CTNNB1 during preovulatory follicular development, ovulation, and luteinization remain unclear. Using a mouse model Ctnnb1(Ex3)fl/fl;Cyp19-Cre (Ctnnb1(Ex3)gc-/-), expressing dominant stable CTNNB1 in granulosa cells of small antral and preovulatory follicles, we show that CTNNB1 facilitates FSH-induced follicular growth and decreases the follicle atresia (granulosa cell apoptosis). At the molecular level, WNT signaling and FSH synergistically promote the expression of genes required for cell proliferation and estrogen biosynthesis, but decrease FOXO1, which negatively regulates proliferation and steroidogenesis. Conversely, dominant stable CTNNB1 represses LH-induced oocyte maturation, ovulation, luteinization, and progesterone ...

Insertional mutagenesis approaches use oncoretroviruses or transposons to trigger cancer in mice by widespread integration into the cellular genome and activation of oncogenes near the integration site. Mapping the genomic integration sites in tumors allows the identification of genomic regions that are recurrently hit in independent tumors (defined as Common Insertion Sites, CIS) (5), which host genes likely involved in cancer development (6).. We have recently developed a new specifically tailored LV-based insertional mutagen that allowed the induction of hepatocellular carcinoma in 3 different mouse models (4). In order to identify the integration sites from LV-induced tumors and control nontumoral samples, we exploited LAM-PCR (1) followed by 454 pyrosequencing. The analysis of LV integrations in tumors allowed the identification of 4 new liver cancer genes. Here we describe how we applied the LAM-PCR protocol1 for the retrieval of LV integrations from the hepatocellular carcinomas induced ...
In 2017, Ben Hodges, back then the U.S. general in charge of the U.S. military in Europe, related to the press the problems he had to deal with to tackle the Russian threats in the Old Continent. He outlined that NATO military movements were continuously hampered by red tape. The reason being was that NATO allies did not enjoy freedom of movement through their borders. Every time a military force needed to cross a border, it had to deal with the bureaucracy and laws of each country, which may be the responsibility of different ministries (not necessarily the Ministry of Defence). ...

Data and research on international migration including migration stocks and flows, immigrants in the labour market, integration and discrimination., The OECD series Making Integration Work draws on key lessons from the OECDs work on integration. The objective is to summarise in a non-technical way the main challenges and good policy practices to support the lasting integration of immigrants and their children for selected key groups and domains of integration. Each volume presents ten lessons and examples of good practice, complemented by synthetic comparisons of the integration policy frameworks in OECD countries. This second volume deals with the assessment and recognition of foreign qualifications.
Thirty-four transgenic mouse strains, each carrying a single proviral insert, were generated by infection of preimplantation and postimplantation embryos with retroviruses. Animals homozygous for proviral integrations were derived for all strains with the exception of Mov 24, where the provirus is inserted on the Y chromosome, and Mov 34. Embryos homozygous at the Mov 34 locus develop normally to the blastocyst stage and die shortly after implantation, indicating that virus integration resulted in a recessive lethal mutation. The provirus and flanking sequences were cloned and the virus was mapped to the 5 side of an abundantly and ubiquitously transcribed gene. Similar to the previously derived Mov 13 mutation, proviral integration at the Mov 34 locus interferes with the expression of the adjacent gene. These and our previous results indicate that of a total of 48 proviral integrations in the germ line, two resulted in transgenic mouse strains with recessive lethal mutations.

Data integration systems provide access to a set of heterogeneous, autonomous data sources through a so-called global, or mediated view. There is a general consensus that the best way to describe the global view is through a conceptual data model, and that there are basically two approaches for designing a data integration system. In the global-as-view approach, one defines the concepts in the global schema as views over the sources, whereas in the local-as-view approach, one characterizes the sources as views over the global schema. It is well known that processing queries in the latter approach is similar to query answering with incomplete information, and, therefore, is a complex task. On the other hand, it is a common opinion that query processing is much easier in the former approach. In this paper we show the surprising result that, ...

Structural Integration refers to a system of body education and physical manipulation developed by Dr. Ida P. Rolf. Practitioner work with the bodys system of fascia (the supportive wrapping of muscles and other tissue), to release and free the chronic tightness, restrictions, and compensations that have built up over time. By doing so in a systematic way, the goal of Structural Integration is to balance the clients body more efficiently in gravity and allow their body to work in an easier, more natural and comfortable manner. The terms Rolfing and Structural Integration are often (and incorrectly) used interchangeably. Structural Integration (SI) is the generic term for the entire field. The terms Rolfing and Rolfer refer to graduates of the Rolf Institute of Structural Integration, which is one of several schools that teach SI.
MiR-155 is a microRNA that in humans is encoded by the MIR155 host gene or MIR155HG. MiR-155 plays a role in various physiological and pathological processes. Exogenous molecular control in vivo of miR-155 expression may inhibit malignant growth, viral infections, and enhance the progression of cardiovascular diseases. The MIR155HG was initially identified as a gene that was transcriptionally activated by promoter insertion at a common retroviral integration site in B-cell lymphomas and was formerly called BIC (B-cell Integration Cluster). It was demonstrated that miR-155 over-expression supports the development and aggresivness of B cell malignancies. The MIR155HG is transcribed by RNA polymerase II and the resulting ~1,500 nucleotide RNA is capped and polyadenylated. The 23 nucleotide single-stranded miR-155, which is harbored in exon 3, is subsequently processed from the parent RNA molecule. The MIR155HG RNA transcript does not contain a long open reading frame (ORF), however, it does include ...
Data integration is at the heart of a significant portion of current information system implementations. As companies continue to move towards a diverse, growing set of Commercial Off the Shelf (COTS) applications to fulfill their information technology needs, the need to integrate data between them continues to increase. In addition, these diverse application portfolios are becoming more geographically dispersed as more software is provided using the Software as a Service (SaaS) model, and companies continue the pattern of moving their internal data centers to cloud-based computing. As the growth of data integration activities continues, several prominent data integration patterns have emerged, and commercial software packages have been created that covers each of the patterns below: 1. Bulk and/or batch data extraction and delivery (ETL, ELT, etc.); 2. Messaging / Message-oriented data movement; 3. Granular, low-latency data capture and propagation (data synchronization). As the data ...
In their march to copy Google Chrome, Mozilla is moving Firefox to a multi-process architecture. The code name for this project is Electrolysis. As of this writing, this projects integration target for released levels of Firefox is at the end of 2015. Dates can always slip, and are likely to, but that target seems real soon now.. Frustratingly, Mozilla has been surprisingly quiet about this upcoming change, at least from a developer standpoint. For months the Mozilla Add-ons Blog has promised upcoming articles on the changes necessary for add-on authors, but as of this writing, nothing has appeared. What documentation does exist is, as usual, poorly written. The examples they provide arent real-world enough for me to fully understand.. It frightens me that Mozilla should be so lackadaisical about evangelizing these changes. This architecture shift will affect the vast majority of add-ons in one form or another. I verified tonight in a nightly build that both Googlebar Lite and CoLT are ...
Infection and replication of HIV-1 have been analysed in various tissue culture systems including primary cells. These studies mostly applied ensemble measurements, and few analyses of individual events at high spatial and temporal resolution are currently available. Cellular and viral macromolecular complexes are involved at all stages of HIV-1 replication, and many individual factors and their respective contributions have been identified. Surprisingly little is known about fundamental details of many steps in HIV-1 replication, however. Important examples include (i) virus attachment and entry at the plasma membrane or from within the endosome in different target cells, (ii) timing and mechanisms of capsid uncoating, (iii) localisation, structure and composition of the genome replication complex and its conversion into the pre-integration complex, and (iv) induction and control of innate immunity. Accordingly, the early phase is probably the most enigmatic stage of HIV-1 replication.. Within ...
The assembly of Human Immunodeficiency Virus-1 (HIV-1) is mediated by the Gag polyprotein. Located N- to C-term are the independently folded domains: matrix (MA), capsid (CA), and nucleocapsid (NC). Exposure of the N-terminal myristyl group of the HIV matrix protein is coupled with trimerization and further enhanced by the self-associating Gag subdomains. This targets the Gag polyprotein to lipid rafts in the plasma membrane during viral assembly. Subsequent to budding, proteolytic cleavage of the Gag subdomains into the structural proteins of the virus combined with infection of a host, drives the equilibrium to the monomeric species causing sequestration of the myristyl group into a cavity of the matrix with very little conformational changes. The matrix protein can then dissociate from the membrane for nuclear targeting of the pre-integration complex. Evidence of the presence of the trimeric species has been demonstrated by analytical ultracentrifugation and X-ray crystallography of isolated ...

Also, when you say the function is assymetric and so the areas should cancel, but since the limits of integration are infinite the function diverges. But when ∫x^3 dx we are essentially finding the area under the curve of (x^4)/4 which is an even function so the areas should not cancel because the function is symmetrical on both sides ...
