We report a draft genome assembly for the teleost gilthead sea bream (Sparus aurata), reconstructed by combination of short- and long-read high-throughput sequencing, and genetic linkage maps. The assembly comprised 5,039 scaffolds that span 1.24 Gb of the expected 1.59 Gb complete genome size, with 932 scaffolds (~732 Mb) anchored to 24 chromosomes. This sequencing strategy resulted in a high quality fish genome assembly, as supported by the high N50 (1.07 Mb) and lower L50 (227) values. These long and continuous reads allowed the annotation of a large number of coding genes (55,423), non-coding RNA genes (2,991) and 345 Mb of mobile genetic elements. Synteny analysis revealed a high level of homology between gilthead sea bream genes. This study describes the development and validation of an enriched oligonucleotide-microarray platform for Sparus aurata (SAQ) to provide a platform for transcriptomic studies in this species. A transcriptome database was constructed by assembly of gilthead sea bream sequences derived from public repositories of mRNA together with reads from a large collection of expressed sequence tags (EST) from two extensive targeted cDNA libraries characterizing mRNA transcripts regulated by both bacterial and viral challenge. This research aimed at investigating circadian rhythm expression of key genes involved in lipid metabolism in the liver of a teleost fish (Sparus aurata), and their synchronisation to different light-dark (L-D) and feeding cycles. To this end, 90 gilthead sea bream were kept in 12:12 h (light:dark, LD, lights on at ZT0) and fed a single daily meal at mid-light (ML = ZT6), mid-darkness (MD = ZT18) and randomly (RD) at a 1.5% body weight ration. Copper is an essential micronutrient for fish and is therefore added to finfish aquaculture diets. However, in excess copper is also highly toxic due to reaction with intracellular thiol groups and the initiation of oxidative damage. The practise of intensive aquaculture has led to the build-up of potentially toxic levels of copper beneath fish cages through the deposition of uneaten food and faeces. It is important therefore to gain a clearer understanding of how different levels of copper in food or in water affect intracellular and organ copper homeostasis in farmed fish, and to determine which of the genes involved in copper uptake, transport and excretion are critical for these processes. The aim of this study is to characterize and burn out three olive pomace samples in a fixed bed boiler. These products are: raw olive pomace (R.O.P), exhausted olive pomace (E.O.P), and deoiled olive pomace (D.O.P). Before their combustion, they have been characterized using different analyses: proximate, ultimate, and thermogravimetric. So, proximate analysis illustrated that raw olive pomace contains volatile matter (74.2%), fixed carbon (20.2%), moisture (7.51%) and ash (2.8%). Next, ultimate analysis showed that R.O.P has important content percentages of carbon and oxygen (48.2% and 44.3% respectively). Furthermore, thermogravimetric analysis proved that the weight loss corresponding to the burnt volatile matter (VM) is ranging between 65% and 75% for all these biomasses. In this paper, industrial dyes, Disperse Red and Disperse Orange, were studied as model pollutants to show the excellent performance of olive pomace (OP) in sequestering and recovering these dangerous dyes from wastewater. The nature of interactions involved between dyes and OP were inferred by changing several parameters: contact time, pomace dosage, pH and temperature values. Visible spectroscopy was mainly used to obtain the percentage of the removed dyes, while SEM (scanning electron microscopy), FTIR-ATR (Fourier transform infra-red spectroscopy in total attenuated reflectance), TG (thermo gravimetric) and XPS (X-ray photoelectron spectroscopy) analyses were used to carefully investigate the systems. The recovery of dyes was also obtained using glacial acetic acid, the auxiliary solvent used during the dyeing processes, enabling the recycling of both of the adsorbent material and dyes presenting a green and a wide-ranging strategic approach.
