The project aims to create an alternative search interface for MEDLINE/PubMed that may provide assistance to the novice user and added convenience to the advanced user. An earlier version of the project was the Slider Interface for MEDLINE/PubMed searches (SLIM) which provided JavaScript slider bars to control search parameters. In this new version, recent developments in Web-based technologies were implemented. These changes may prove to be even more valuable in enhancing user interactivity through client-side manipulation and management of results. PubMed Interact is a Web-based MEDLINE/PubMed search application built with HTML, JavaScript and PHP. It is implemented on a Windows Server 2003 with Apache 2.0.52, PHP 4.4.1 and MySQL 4.1.18. PHP scripts provide the backend engine that connects with E-Utilities and parses XML files. JavaScript manages client-side functionalities and converts Web pages into interactive platforms using dynamic HTML (DHTML), Document Object Model (DOM) tree manipulation and

With the rapid growth of medical information and the pervasiveness of the Internet, online search and retrieval systems have become indispensable tools in medicine. The progress of Web technologies can provide expert searching capabilities to non-expert information seekers. The objective of the project is to create an alternative search interface for MEDLINE/PubMed searches using JavaScript slider bars. SLIM, or Slider Interface for MEDLINE/PubMed searches, was developed with PHP and JavaScript. Interactive slider bars in the search form controlled search parameters such as limits, filters and MeSH terminologies. Connections to PubMed were done using the Entrez Programming Utilities (E-Utilities). Custom scripts were created to mimic the automatic term mapping process of Entrez. Page generation times for both local and remote connections were recorded. Alpha testing by developers showed SLIM to be functionally stable. Page generation times to simulate loading times were recorded the first week of alpha

BACKGROUND: Burn wounds cause high levels of morbidity and mortality worldwide. People with burns are particularly vulnerable to infections; over 75% of all burn deaths (after initial resuscitation) result from infection. Antiseptics are topical agents that act to prevent growth of micro-organisms. A wide range are used with the intention of preventing infection and promoting healing of burn wounds. OBJECTIVES: To assess the effects and safety of antiseptics for the treatment of burns in any care setting. SEARCH METHODS: In September 2016 we searched the Cochrane Wounds Specialised Register, the Cochrane Central Register of Controlled Trials (CENTRAL), Ovid MEDLINE, Ovid MEDLINE (In-Process & Other Non-Indexed Citations), Ovid Embase, and EBSCO CINAHL. We also searched three clinical trials registries and references of included studies and relevant systematic reviews. There were no restrictions based on language, date of publication or study setting. SELECTION CRITERIA: We included randomised ...
Abstract: BACKGROUND Research in biomedical text categorization has mostly used the bag-of-words representation. Other more sophisticated representations of text based on syntactic, semantic and argumentative properties have been less studied. In this paper, we evaluate the impact of different text representations of biomedical texts as features for reproducing the MeSH annotations of some of the most frequent MeSH headings. In addition to unigrams and bigrams, these features include noun phrases, citation meta-data, citation structure, and semantic annotation of the citations. RESULTS Traditional features like unigrams and bigrams exhibit strong performance compared to other feature sets. Little or no improvement is obtained when using meta-data or citation structure. Noun phrases are too sparse and thus have lower performance compared to more traditional features. Conceptual annotation of the texts by MetaMap shows similar performance compared to unigrams, but adding concepts from the UMLS ...

This systematic review and meta-analysis of randomized clinical trials aimed to investigate the efficacy of early mobilization among critically ill adult patients. We searched CENTRAL, MEDLINE, and Igaku-Chuo-Zasshi (a Japanese bibliographic database) databases until April 2019 and included randomized control trials to compare early mobilization started within 1 week of intensive care unit (ICU) admission and earlier-than-usual care with the usual care or mobilization initiated later than the intervention. Two authors independently extracted the data of the included studies and assessed their quality. The primary outcomes were in-hospital mortality, length of ICU/hospital stay, and health-related quality of life (QOL). Among 1085 titles/abstracts screened, 11 studies (including 1322 patients) were included in the meta-analysis, which was conducted using the random-effects model. The pooled relative risk for in-hospital mortality comparing early mobilization to usual care (control) was 1.12 (95% CI

I read a lot of research. When I find an article of particular interest I download it to my bibliographic database - EndNote - which currently contains over 13,000 abstracts. Every few weeks I scan through all the articles Ive found interesting in the previous month (in the general areas of stress, health & wellbeing) and then filter them into three narrower, more specific mailings. One is to the communal email list of the British Association for Behavioural & Cognitive Psychotherapies (BABCP). This set of abstracts focuses particularly on cognitive therapy in its many applications (anxiety, depression, psychotic disorders, etc). Click on BABCP mailing to see the 26 papers (mostly from August journals) that I recently sent out. A second mailing is to various people involved with Depression Alliance Scotland (DAS). DAS is the only Scottish-based charity specifically working for people with depression who live in Scotland. Ive been on their Clinical Advisory Board for some years. These abstracts ...

Information Retrieval (IR) is concerned with the identification of documents in a collection that are relevant to a given information need, usually represented as a query containing terms or keywords, which are supposed to be a good description of what the user is looking for. IR systems may improve their effectiveness (i.e., increasing the number of relevant documents retrieved) by using a process of query expansion, which automatically adds new terms to the original query posed by an user. In this paper we develop a method of query expansion based on Bayesian networks. Using a learning algorithm, we construct a Bayesian network that represents some of the relationships among the terms appearing in a given document collection; this network is then used as a thesaurus (specific for that collection). We also report the results obtained by our method on three standard test collections ...
Data Sources: We searched electronic databases for studies published through January 2007. Additional articles were identified by searching the table of contents of 13 journals for relevant citations from August 2006 to January 2007 and reviewing the references in eligible articles and selected review articles.. Review Methods: Paired investigators reviewed abstracts and full articles. We included studies that were written in English, reported on human subjects, contained original data, and evaluated women with appropriately diagnosed gestational diabetes. Paired reviewers performed serial abstraction of data from each eligible study. Study quality was assessed independently by each reviewer.. Main Results: The search identified 45 relevant articles. The evidence indicated that:. ...
This is a web application for finding MEDLINE/PubMed journal articles that are regarded by their authors as novel, promising, or may have potential clinical application. A set of translational filters and related terms was created by reviewing journal articles published in clinical and translational science (TS) journals. Through E-Utilities, a users query and TS filters are submitted to PubMed, and then, the retrieved PubMed citations are matched with a database of MeSH terms (for disease conditions) and RxNorm (for interventions) to locate the search term, translational filters found, and associated interventions in the title and abstract. An algorithm ranks the interventions and conditions, and then highlights them in the results page for quick reading and evaluation. Using previously searched terms and standard formulas, the precision and recall of TSS were 0.99 and 0.47, compared to 0.58 and 1.0 for PubMed Entrez, respectively. ...

Results from some observational studies suggest that higher whole grain (WG) intake is associated with lower risk of weight gain. Ovid Medline was used to conduct a literature search for observational studies and randomized controlled trials (RCTs) assessing WG food intake and weight status in adults. A meta-regression analysis of cross-sectional data from 12 observational studies (136,834 subjects) and a meta-analysis of nine RCTs (973 subjects) was conducted; six prospective cohort publications were qualitatively reviewed. Cross-sectional data meta-regression results indicate a significant, inverse correlation between WG intake and body mass index (BMI): weighted slope, −0.0141 kg/m2 per g/day of WG intake (95% confidence interval (CI): −0.0207, −0.0077; r = −0.526, p = 0.0001). Prospective cohort results generally showed inverse associations between WG intake and weight change with typical follow-up periods of five to 20 years. RCT meta-analysis results show a nonsignificant

Background: Poly (ADP-ribose) polymerases (PARPs) are a highly conserved family of enzymes whose main function is to preserve genomic integrity following DNA damage. PARP inhibitors (PARPi) are increasingly used in cancers with deficiencies in homologous recombination. Clinical trials in breast and ovarian cancers have led to several FDA approvals in recent years, and their use in clinical practice is continuing to rise. It is thus necessary to assess their adverse event (AE) profile. Method: Literature search was performed using Ovid MEDLINE, EMBASE, CENTRAL, and Scopus (inception through October 26, 2018). Eligible studies were phase 3, randomized, controlled trials that compared single agent PARPi to placebo or standard treatment. Number of patients treated and AEs reported were recorded. Observed incidence of AE was reported with 95% CI. Heterogeneity was evaluated using Cochran Q statistic and I2 statistics quantified the proportion of heterogeneity not due to chance. Results: Databases ...
These corrections result from the NLM Quality Assurance reviews as well as from user reports to publishers, who then update citations as appropriate. These maintained citations, along with new citations, are then available to MEDLINE data distribution and PubMed users daily.. YEP (year-end processing) encompasses more extensive changes to the MEDLINE citations. This maintenance is primarily for making changes to the Medical Subject Headings (MeSH) on existing MEDLINE citations to conform to the forthcoming years version of MeSH, and also involves other global changes such as those to Supplementary Concept Names.. The annual year-end processing procedures usually start in mid-November and are targeted for completion by the end of November.. During this year-end processing time, the schedule for adding citations newly indexed with MeSH to MEDLINE/PubMed is temporarily interrupted, and no newly indexed MEDLINE citations are added to PubMed. New in process citations, however, continue to be ...
A bibliographic database is a database of bibliographic records, an organized digital collection of references to published literature, including journal and newspaper articles, conference proceedings, reports, government and legal publications, patents, books, etc. In contrast to library catalogue entries, a large proportion of the bibliographic records in bibliographic databases describe analytics (articles, conference papers, etc.) rather than complete monographs, and they generally contain very rich subject descriptions in the form of keywords, subject classification terms, or abstracts. OBJECTIVES: Health technology assessment (HTA) agencies assessing the cost-effectiveness of healthcare technologies seek evidence from economic evaluations. As well as searching economic evaluation databases, researchers often search MEDLINE and EMBASE, using search filters whose current performance is unclear. We assessed the performance of search filters in identifying economic evaluations from MEDLINE and EMBASE. METHODS: A gold standard of economic evaluations was compiled from National Health Service Economic Evaluation Database (NHS EED) records for 2000, 2003, and 2006. Corresponding records were retrieved in MEDLINE and EMBASE. Search filters were identified from the InterTASC Information Specialists SubGroup Web site and from Canadian Agency for Drugs and Technologies in Health (CADTH) Information Services. The sensitivity and precision of search filters in retrieving gold standard records from MEDLINE and EMBASE were tested. RESULTS: A total of 2,070 full economic evaluations were ...

NCBI Handbook The National Center for Biotechnology Information (NCBI) is one of the worlds premier Web sites for biomedical and bioinformatics research. Based within the National Library of Medicine at the National Institutes of Health, USA, the NCBI hosts many databases used by biomedical and research professionals. The services include PubMed, the bibliographic database; GenBank, the nucleotide sequence database; and the BLAST algorithm for sequence comparison, among many others.. Although each NCBI resource has online help documentation associated with it, there is no cohesive approach to describing the databases and search engines, nor any significant information on how the databases work or how they can be leveraged, for bioinformatics research on a larger scale. The NCBI Handbook is designed to address this information gap.. ...
Methods A systematic literature review was performed by 2 reviewers, a librarian and a methodologist. Studies were identified by sensitive search strategies in the main bibliographic databases (Medline, Embase and Cochrane Library) up to May 2013. Mesh terms and text word were used. We selected articles that analyzed comorbidity indexes/scales. Any type of study except case series or case reports was eligible. Two reviewers (JAML and EL) screened the titles and abstracts of the retrieved articles independently. JAML reviewed the selected articles in detail and collected the data from the studies included by using ad hoc standard forms. A hand search was completed by reviewing the references of the included studies. Validity process was evaluated, and study quality using the Newcastle-Ottawa scale. The level of evidence for each comorbidity index/scale was graded with the Oxford Centre for Evidence-based Medicine Levels of Evidence.. ...
The turmeric is becoming ever so popular, but for a good reason! This is due to the yellow pigment found in the turmeric, called curcumin, which fights many medical conditions in full swing! In support of this growing popularity, study abstracts from the National Library of Medicines bibliographic database (known as MEDLINE) exhibit over six hundred potential health benefits of turmeric, or its primary polyphenol, known as curcumin.. The health benefits of turmeric are multiplied. For instance, for those who suffer from rheumatoid arthritis (severe inflammation of the joints), those who have painful swelling (infection) in the knees, or those who suffer from diabetes, the turmeric (or curcumin) is a great way to suppress the inflammation, as stated by Dr. Sukumar for A Womans Journey. He says that they have close to 300 publications (that cite turmeric) for its anti-cancer effects.. In fact, many diseases, such as colon cancer and other types of cancer, are being traced to inflammation. ...
Single Nucleotide Polymorphisms, among other type of sequence variants, constitute key elements in genetic epidemiology and pharmacogenomics. While sequence data about genetic variation is found at databases such as dbSNP, clues about the functional and phenotypic consequences of the variations are generally found in biomedical literature. The identification of the relevant documents and the extraction of the information from them are hampered by the large size of literature databases and the lack of widely accepted standard notation for biomedical entities. Thus, automatic systems for the identification of citations of allelic variants of genes in biomedical texts are required. Our group has previously reported the development of OSIRIS, a system aimed at the retrieval of literature about allelic variants of genes http://ibi.imim.es/osirisform.html . Here we describe the development of a new version of OSIRIS (OSIRISv1.2,
The information contained on this wep page was extracted from published scientific literature and agency reports. It is important to know that plant research, like most areas of scientific research, is still relatively young and incomplete-much may have been published about the physiology of one plant but not about its management; much may have been published about how to culture and grow another plant but not about its natural ecology. Thousands of research articles may have been published about one invasive plant, but perhaps only a dozen about another.. If you want to read the research yourself, perhaps to clarify or expand an area of information contained here, or to help determine your own line of research, you are welcome to query the worlds largest collection of international scientific literature about aquatic, wetland and invasive plants, the APIRS bibliographic database, which contains more than 54,000 citations and their content keywords. Purpose/Objectives: Maximizing cancer screening uptake has been a high public health priority in the United States, particularly for three prevalent and high-mortality cancers which benefit from early detection: breast, cervical, and colorectal cancers. However, screening rates for these cancers remain very low for US immigrants. Immigrants face unique barriers in accessing preventative healthcare that may or may not be specific to particular cultural and socioeconomic backgrounds. This review aims to synthesize literature on barriers to cancer screening among US immigrants in order to help design interventions that aim to increase screening in these diverse populations.. Methods: We conducted a comprehensive search in Ovid Medline using Medical Subject Headings to capture articles discussing broadly defined barriers to screening for breast, cervical, or colorectal cancer in any immigrant communities in the United States. An initial 1148 articles was reduced to a final sample of 90 based on the ...

A commonly used method to establish relationships between biomedical concepts from literature is co-occurrence. Apart from its use in knowledge retrieval, the co-occurrence method is also well-suited to discover new, hidden relationships between biomedical concepts following a simple ABC-principle, in which A and C have no direct relationship, but are connected via shared B-intermediates. In this paper we describe CoPub Discovery, a tool that mines the literature for new relationships between biomedical concepts. Statistical analysis using ROC curves ...
Nausea and vomiting during pregnancy (NVP) occur commonly. Possible harmful side-effects of conventional medicine to the fetus create the need for alternative options to relieve NVP. This systematic review (SR) investigated current evidence regarding orally administered ginger for the treatment of NVP. The primary objective was to assess the effectiveness of ginger in treating NVP. The secondary objective was to assess the safety of ginger during pregnancy. A comprehensive electronic bibliographic database search was carried out. Randomized controlled trials (RCTs) of the efficacy of orally administered ginger, as treatment for NVP in pregnant women at any stage of pregnancy, published in English, were included. Two researchers independently extracted data and assessed trial quality. RevMan5 software (Cochrane Collaboration) was used for data analysis. p | 0.05 was considered statistically significant. Twelve RCTs involving 1278 pregnant women were included. Ginger significantly improved the symptoms of

This study supports the recommendations by Cochrane Collaboration to prioritize MEDLINE, EMBASE and CENTRAL as the basic databases for literature search to locate RCTs in the musculoskeletal area. Secondly, this study indicates that besides MEDLINE, EMBASE and CENTRAL a literature search to locate RCTs in the musculoskeletal area could also consider SCOPUS and CINAHL. Finally, this study indicates that even with the addition search of 10 other often used databases median recall is not improved noticeably.. Thirteen different databases were not enough to identify all relevant references. Searching MEDLINE, EMBASE and CENTRAL retrieved 88.9%, and searches in 10 additional databases increased the median recall by only 2 percentage point. Thus, results from this study could be interpreted, as an indication that searching databases is not sufficient to identify all relevant references and that other sources must be included in the literature search in order to achieve a larger recall. This study does ...

We propose a Multi-task learning approach for Abstractive Text Summarization (MATS), motivated by the fact that humans have no difficulty performing such task because they have the capabilities of multiple domains. Specifically, MATS consists of three components: (i) a text categorization model that learns rich category-specific text representations using a bi-LSTM encoder; (ii) a syntax labeling model that learns to improve the syntax-aware LSTM decoder; and (iii) an abstractive text summarization model that shares its encoder and decoder with the text categorization and the syntax labeling tasks, respectively. In particular, the abstractive text summarization model enjoys significant benefit from the additional text categorization and syntax knowledge. Our experimental results show that MATS outperforms the competitors.1. ...
For modern (web-scale) information retrieval, recall is no longer a meaningful metric, as many queries have thousands of relevant documents, and few users will be interested in reading all of them. Precision at k documents (P@k) is still a useful metric (e.g., P@10 or Precision at 10 corresponds to the number of relevant results on the first search results page), but fails to take into account the positions of the relevant documents among the top k.[citation needed] Another shortcoming is that on a query with fewer relevant results than k, even a perfect system will have a score less than 1.[7] It is easier to score manually since only the top k results need to be examined to determine if they are relevant or not. ...
Objective: To investigate the role of oxidative stress and antioxidants in depression. Data Sources: We searched the literature without language restrictions through MEDLINE/PubMed, Cochrane Library, Fisterra, and Galenicom from database inception until December 31, 2013, supplemented by a hand search of relevant articles. Search terms included (1) oxidative stress, antioxidant*, nitrosative stress, nitrative stress, nitro-oxidative stress, free radical*, and names of individual oxidative stress markers/antioxidants and (2) depression and related disorders and antidepressant. Study Selection: Included were studies in patients with depression comparing antioxidant or oxidative stress markers with those in healthy controls before and after antidepressant treatment. Data Extraction: Two authors independently extracted the data for antioxidant or oxidative stress markers. Standardized mean differences (SMDs) +/- 95% confidence intervals (CIs) for results from |= 3 studies were calculated. Data Synthesis:
