BACKGROUND: Evidence from health services research (HSR) is currently thinly spread through many journals, making it difficult for health services researchers, managers and policy-makers to find research on clinical practice guidelines and the appropriateness, process, outcomes, cost and economics of health care services. We undertook to develop and test search terms to retrieve from the MEDLINE database HSR articles meeting minimum quality standards. METHODS: The retrieval performance of 7445 methodologic search terms and phrases in MEDLINE (the test) were compared with a hand search of the literature (the gold standard) for each issue of 68 journal titles for the year 2000 (a total of 25,936 articles). We determined sensitivity, specificity and precision (the positive predictive value) of the MEDLINE search strategies. RESULTS: A majority of the articles that were classified as outcome assessment, but fewer than half of those in the other categories, were considered methodologically acceptable ...

PubMed is a database developed by the National Center for Biotechnology Information (NCBI) at the National Library of Medicine (NLM), one of the institutes of the National Institutes of Health (NIH). The database was designed to provide access to citations (with abstracts) from biomedical journals. Subsequently, a linking feature was added to provide access to full-text journal articles at Web sites of participating publishers, as well as to other related Web resources. PubMed is the bibliographic component of the NCBIs Entrez retrieval system.

Previously, we reported on the low recall of Google Scholar (GS) for systematic review (SR) searching. Here, we test our conclusions further in a prospective study by comparing the coverage, recall, and precision of SR search strategies previously performed in Embase, MEDLINE, and GS. The original search results from Embase and MEDLINE and the first 1000 results of GS for librarian-mediated SR searches were recorded. Once the inclusion-exclusion process for the resulting SR was complete, search results from all three databases were screened for the SRs included references. All three databases were then searched post hoc for included references not found in the original search results. We checked 4795 included references from 120 SRs against the original search results. Coverage of GS was high (97.2 %) but marginally lower than Embase and MEDLINE combined (97.5 %). MEDLINE on its own achieved 92.3 % coverage. Total recall of Embase/MEDLINE combined was 81.6 % for all included references, compared to GS
There are more than 30 retrieval services that use MEDLINE as their data source [29], some of which are shown in Table 1. Some use MEDLINE as the main or the only data source, such as PubMed, OVID, SLIM, askMEDLINE, and eTBLAST. Others use multiple databases, e.g. MedMiner. Some return articles as their main results (PubMed), while others return some digested form, such as a graph (Chilibot and ConceptLink). Some focus on data-mining, MedBlast and HAPI (High-density Array Pattern Interpreter); others on genomics or proteomics (GoPubMed and iHOP). Some are designed for literature-based discovery, finding relationships between biomedical concepts from MEDLINE that are not expressed in any article directly, e.g. Arrowsmith and BITOLA. Some are specialized in the classification of articles, e.g. AnneOTate, CISMeF, and MedMOLE.. The majority of these services do not estimate relevance scores. None of them incorporate any relationship between the words in computing the relevance score.. OVID ...

This file documents the GNU version of refer, which is part of the groff document formatting system. refer copies the contents of filename... to the standard output, except that lines between .[ and .] are interpreted as citations, and lines between .R1 and .R2 are interpreted as commands about how citations are to be processed. Each citation specifies a reference. The citation can specify a reference that is contained in a bibliographic database by giving a set of keywords that only that reference contains. Alternatively it can specify a reference by supplying a database record in the citation. A combination of these alternatives is also possible. For each citation, refer can produce a mark in the text. This mark consists of some label which can be separated from the text and from other labels in various ways. For each reference it also outputs groff commands that can be used by a macro package to produce a formatted reference for each citation. The output of refer must therefore be processed ...

The project aims to create an alternative search interface for MEDLINE/PubMed that may provide assistance to the novice user and added convenience to the advanced user. An earlier version of the project was the Slider Interface for MEDLINE/PubMed searches (SLIM) which provided JavaScript slider bars to control search parameters. In this new version, recent developments in Web-based technologies were implemented. These changes may prove to be even more valuable in enhancing user interactivity through client-side manipulation and management of results. PubMed Interact is a Web-based MEDLINE/PubMed search application built with HTML, JavaScript and PHP. It is implemented on a Windows Server 2003 with Apache 2.0.52, PHP 4.4.1 and MySQL 4.1.18. PHP scripts provide the backend engine that connects with E-Utilities and parses XML files. JavaScript manages client-side functionalities and converts Web pages into interactive platforms using dynamic HTML (DHTML), Document Object Model (DOM) tree manipulation and

BACKGROUND: Burn wounds cause high levels of morbidity and mortality worldwide. People with burns are particularly vulnerable to infections; over 75% of all burn deaths (after initial resuscitation) result from infection. Antiseptics are topical agents that act to prevent growth of micro-organisms. A wide range are used with the intention of preventing infection and promoting healing of burn wounds. OBJECTIVES: To assess the effects and safety of antiseptics for the treatment of burns in any care setting. SEARCH METHODS: In September 2016 we searched the Cochrane Wounds Specialised Register, the Cochrane Central Register of Controlled Trials (CENTRAL), Ovid MEDLINE, Ovid MEDLINE (In-Process & Other Non-Indexed Citations), Ovid Embase, and EBSCO CINAHL. We also searched three clinical trials registries and references of included studies and relevant systematic reviews. There were no restrictions based on language, date of publication or study setting. SELECTION CRITERIA: We included randomised ...
Abstract: BACKGROUND Research in biomedical text categorization has mostly used the bag-of-words representation. Other more sophisticated representations of text based on syntactic, semantic and argumentative properties have been less studied. In this paper, we evaluate the impact of different text representations of biomedical texts as features for reproducing the MeSH annotations of some of the most frequent MeSH headings. In addition to unigrams and bigrams, these features include noun phrases, citation meta-data, citation structure, and semantic annotation of the citations. RESULTS Traditional features like unigrams and bigrams exhibit strong performance compared to other feature sets. Little or no improvement is obtained when using meta-data or citation structure. Noun phrases are too sparse and thus have lower performance compared to more traditional features. Conceptual annotation of the texts by MetaMap shows similar performance compared to unigrams, but adding concepts from the UMLS ...

This systematic review and meta-analysis of randomized clinical trials aimed to investigate the efficacy of early mobilization among critically ill adult patients. We searched CENTRAL, MEDLINE, and Igaku-Chuo-Zasshi (a Japanese bibliographic database) databases until April 2019 and included randomized control trials to compare early mobilization started within 1 week of intensive care unit (ICU) admission and earlier-than-usual care with the usual care or mobilization initiated later than the intervention. Two authors independently extracted the data of the included studies and assessed their quality. The primary outcomes were in-hospital mortality, length of ICU/hospital stay, and health-related quality of life (QOL). Among 1085 titles/abstracts screened, 11 studies (including 1322 patients) were included in the meta-analysis, which was conducted using the random-effects model. The pooled relative risk for in-hospital mortality comparing early mobilization to usual care (control) was 1.12 (95% CI

I read a lot of research. When I find an article of particular interest I download it to my bibliographic database - EndNote - which currently contains over 13,000 abstracts. Every few weeks I scan through all the articles Ive found interesting in the previous month (in the general areas of stress, health & wellbeing) and then filter them into three narrower, more specific mailings. One is to the communal email list of the British Association for Behavioural & Cognitive Psychotherapies (BABCP). This set of abstracts focuses particularly on cognitive therapy in its many applications (anxiety, depression, psychotic disorders, etc). Click on BABCP mailing to see the 26 papers (mostly from August journals) that I recently sent out. A second mailing is to various people involved with Depression Alliance Scotland (DAS). DAS is the only Scottish-based charity specifically working for people with depression who live in Scotland. Ive been on their Clinical Advisory Board for some years. These abstracts ...

An information retrieval method includes pre-processing a set of historical query information and processing a user query. Pre-processing a set of historical query information includes determining a plurality of semantic patterns based on a plurality of queries in the set of historical query information; establishing correspondence relationships between the plurality of semantic patterns and a plurality of filtering and ranking operations. Processing a user query comprises receiving the user query; retrieve a plurality of results in response to the user query; determining a semantic pattern that corresponds to the user query; determining a set of filtering and ranking operations that corresponds to the semantic pattern based on the correspondence relationships; and performing the set of filtering and ranking operations on the plurality of results to generate a set of filtered and ranked results.

Information Retrieval (IR) is concerned with the identification of documents in a collection that are relevant to a given information need, usually represented as a query containing terms or keywords, which are supposed to be a good description of what the user is looking for. IR systems may improve their effectiveness (i.e., increasing the number of relevant documents retrieved) by using a process of query expansion, which automatically adds new terms to the original query posed by an user. In this paper we develop a method of query expansion based on Bayesian networks. Using a learning algorithm, we construct a Bayesian network that represents some of the relationships among the terms appearing in a given document collection; this network is then used as a thesaurus (specific for that collection). We also report the results obtained by our method on three standard test collections ...
Data Sources: We searched electronic databases for studies published through January 2007. Additional articles were identified by searching the table of contents of 13 journals for relevant citations from August 2006 to January 2007 and reviewing the references in eligible articles and selected review articles.. Review Methods: Paired investigators reviewed abstracts and full articles. We included studies that were written in English, reported on human subjects, contained original data, and evaluated women with appropriately diagnosed gestational diabetes. Paired reviewers performed serial abstraction of data from each eligible study. Study quality was assessed independently by each reviewer.. Main Results: The search identified 45 relevant articles. The evidence indicated that:. ...
This is a web application for finding MEDLINE/PubMed journal articles that are regarded by their authors as novel, promising, or may have potential clinical application. A set of translational filters and related terms was created by reviewing journal articles published in clinical and translational science (TS) journals. Through E-Utilities, a users query and TS filters are submitted to PubMed, and then, the retrieved PubMed citations are matched with a database of MeSH terms (for disease conditions) and RxNorm (for interventions) to locate the search term, translational filters found, and associated interventions in the title and abstract. An algorithm ranks the interventions and conditions, and then highlights them in the results page for quick reading and evaluation. Using previously searched terms and standard formulas, the precision and recall of TSS were 0.99 and 0.47, compared to 0.58 and 1.0 for PubMed Entrez, respectively. ...

Results from some observational studies suggest that higher whole grain (WG) intake is associated with lower risk of weight gain. Ovid Medline was used to conduct a literature search for observational studies and randomized controlled trials (RCTs) assessing WG food intake and weight status in adults. A meta-regression analysis of cross-sectional data from 12 observational studies (136,834 subjects) and a meta-analysis of nine RCTs (973 subjects) was conducted; six prospective cohort publications were qualitatively reviewed. Cross-sectional data meta-regression results indicate a significant, inverse correlation between WG intake and body mass index (BMI): weighted slope, −0.0141 kg/m2 per g/day of WG intake (95% confidence interval (CI): −0.0207, −0.0077; r = −0.526, p = 0.0001). Prospective cohort results generally showed inverse associations between WG intake and weight change with typical follow-up periods of five to 20 years. RCT meta-analysis results show a nonsignificant

Background: Poly (ADP-ribose) polymerases (PARPs) are a highly conserved family of enzymes whose main function is to preserve genomic integrity following DNA damage. PARP inhibitors (PARPi) are increasingly used in cancers with deficiencies in homologous recombination. Clinical trials in breast and ovarian cancers have led to several FDA approvals in recent years, and their use in clinical practice is continuing to rise. It is thus necessary to assess their adverse event (AE) profile. Method: Literature search was performed using Ovid MEDLINE, EMBASE, CENTRAL, and Scopus (inception through October 26, 2018). Eligible studies were phase 3, randomized, controlled trials that compared single agent PARPi to placebo or standard treatment. Number of patients treated and AEs reported were recorded. Observed incidence of AE was reported with 95% CI. Heterogeneity was evaluated using Cochran Q statistic and I2 statistics quantified the proportion of heterogeneity not due to chance. Results: Databases ...
