We introduce a new type of knowledge-based potentials for protein structure prediction, called evolutionary potentials, which are derived using a single experimental protein structure and all three-dimensional models of its homologous sequences. The new potentials have been benchmarked against other knowledge-based potentials, resulting in a significant increase in accuracy for model assessment. In contrast to standard knowledge-based potentials, we propose that evolutionary potentials capture key determinants of thermodynamic stability and specific sequence constraints required for fast folding.

Such systems, methods and computer program products provide the ability for a subject matter expert, without computer programming skills, to generate a knowledge base consisting of XML code that may be integrated into an automated e-health diagnosis system in order to provide real-time decision support. The subject matter expert may use the present invention, for example, to identify the symptoms that are relevant to a particular diagnosis, weigh symptoms relative to a given diagnosis, detail the rationale for particular decisions, and provide detailed treatment recommendations with regard to each individual diagnosis. The output of this tool may be an XML knowledge base that may be integrated, in a plug and play fashion, with the e-health diagnosis system.

The performances of a number of publicly available scoring functions are compared with a statistical rigor, with an emphasis on knowledge-based potentials. In this paper, a state-of-the-art neuron mathematical model of neural tensor network (NTN) is proposed to RDF knowledge base completion problem. One of the difficulties with the parameter of the network is that representation of its neuron mathematical model is not possible. For this reason, a new representation of this network is suggested that solves this difficulty. In the representation, the NTN is modeled as a multi-layer perceptron (MLP) network and the tensor parameter can be distributed into the new network neurons. Moreover, it is suggested that the inputs can be converted into one vector rather than the inputs of NTN are two correlated vectors at the same time. The results approve that the NTN does not indeed represent a new neural network and the implementation results easily confirm it can be considered as another representation of the MLP network. Differently from the traditional database exchange setting, which considers only the exchange of data, we are interested in exchanging implicit knowledge. As representation formalism we use Description Logics (DLs), thus assuming that the source and target KBs are given as a DL TBox+ABox, while the mappings have the form of DL TBox assertions. We study the problem of translating the knowledge in the source KB according to these mappings.
