Domain combinations containing the Inorganic pyrophosphatase superfamily in Drosophila virilis 1.2. Domain architectures illustrate each occurrence of the Inorganic pyrophosphatase superfamily.
Stimulation of Mg2+-dependent inorganic pyrophosphatase activity several fold by disruption of mitochondrial membranes does not appreciably alter the catalytic properties of the enzyme. Stimulation is due to increased accessibility of substrate to the enzyme, which is not solublized on activation. The enzyme is attached to the inside of the inner membrane, and under physiological conditions probably hydrolyzes only intramitochondrially-produced PPi. ...
Acidocalcisomes are acidic Ca2+-storage organelles found in trypanosomatids that are similar to organelles known historically as volutin granules. Acidification of these organelles is driven in part by a vacuolar H+-pyrophosphatase (V-H+-PPase), an enzyme that is also present in plant vacuoles and in some bacteria. Here, we report the cloning and sequencing of a gene encoding the acidocalcisomal V-H+-PPase of Trypanosoma cruzi. The protein (T. cruzi pyrophosphatase, TcPPase) predicted from the nucleotide sequence of the gene has 816 amino acids and a molecular mass of 85kDa. Several sequence motifs found in plant V-H+-PPases were present in TcPPase, explaining its sensitivity to N-ethylmaleimide and N,N´-dicyclohexylcarbodi-imide. Heterologous expression of the cDNA encoding TcPPase in the yeast Saccharomyces cerevisiae produced a functional enzyme. Phylogenetic analysis of the available V-H+-PPase sequences indicates that TcPPase is nearer to the vascular plant cluster and the branch ...

The aim of this PhD thesis was to elucidate the structural and functional differences of CBS-PPases in comparison to family II PPases lacking the regulatory insert. To this end, we expressed, purified and characterized the CBS-PPases from Clostridium perfringens (cpCBS-PPase) and Moorella thermoacetica (mtCBS-PPase), the latter lacking a DRTGG domain. Both enzymes are homodimers in solution and display maximal activity against PPi in the presence of Co2+ and Mg2+. Uniquely, the DRTGG domain was found to enable tripolyphosphate hydrolysis at rates similar to that of PPi. Additionally, we found that AMP and ADP inhibit, while ATP and AP4A activate CBSPPases, thus enabling regulation in response to changes in cellular energy status ...

Do Trimastix pyriformis and other amitochondriates gain any advantages by replacing the canonical eukaryotic versions of the glycolytic enzymes or is it just a random process [53]? The use of pyrophosphate-linked instead of ATP-dependent enzymes can increase the overall efficiency of glycolysis, which is especially important if ATP production is solely carried out by glycolysis [54-56]. Pyrophosphate (PPi) is created during biosynthetic polymerization reactions and, in most organisms is hydrolyzed by inorganic pyrophosphatase in order to thermodynamically favor the anabolic reactions. Organisms like Giardia lamblia, which presumably lack inorganic pyrophosphatase, can use pyrophosphate instead of ATP as the phosphor-donor in some reactions [54, 55]. In Trimastix we found in addition to an ATP-dependent PK, the pyrophosphate-linked PPDK as a second enzyme that catalyzes the conversion of phosphoenolpyruvate (PEP) to pyruvate (PPDK can also work in the other direction towards gluconeogenesis). For ...

Pyrophosphatase that catalyzes the hydrolysis of nucleoside triphosphates to their monophosphate derivatives, with a high preference for the non-canonical purine nucleotides XTP (xanthosine triphosphate), dITP (deoxyinosine triphosphate) and ITP. Seems to function as a house-cleaning enzyme that removes non-canonical purine nucleotides from the nucleotide pool, thus preventing their incorporation into DNA/RNA and avoiding chromosomal lesions.

The crystal structure of the B. subtilis Maf (BSU28050) was published in 2000, and, to date, it represents the only experimental work with a purified Maf protein (Minasov et al., 2000). The structure revealed a structural fold similar to that found in ITPases and YjjX proteins, which are nucleotide pyrophosphatases hydrolyzing ITP, dITP, and XTP (Hwang et al., 1999, Savchenko et al., 2007, Zheng et al., 2005). Based on the subsequent analysis of BSU28050 structure, Maf proteins have been proposed to belong to a group of house-cleaning nucleotide hydrolyzing enzymes, which also include Nudix hydrolases, ITPases, dUTPases, and all-α nucleoside triphosphate pyrophosphatases (Bessman et al., 1996, Galperin et al., 2006, Moroz et al., 2005). The house-cleaning nucleotide pyrophosphatases hydrolyze various noncanonical nucleotides (dUTP, dITP, 8-oxo-dGTP, and 2-oxo-dATP), which can cause mispairing and mutation if incorporated into DNA. Thus, house-cleaning enzymes prevent the incorporation of ...
We have known for quite some time that small RNAs can possess 5′ structures. The now discontinued ScriptMiner™ small-RNA-seq library prep kit from Epicentre® (an Illumina Company), for example, included protocols for removal of 5′ cap structures with Epicentres tobacco acid pyrophosphatase to allow capture of small 5′-capped and 5′-triphosphorylated RNAs in addition to 5′-monophosphate RNAs. Due to the discontinuation of tobacco acid pyrophosphatase, tebu-bios Decapping Pyrophosphohydrolase or CellScripts Cap-Clip™ Acid Pyrophosphatase is now recommended to convert RNAs with diverse 5′ structures to 5′-monophosphate RNA for oligo-capping.. While next generation sequencing is quickly replacing array-based genomics/transcriptomics technologies, library prep for miRNA sequencing remains relatively complex. Due to the complexity of adapter-dimers and 5′ cap structures, array-based genome-wide miRNA expression analysis remains the first choice for many researchers.. The cap ...
Hydrolyzes deoxynucleoside triphosphates (dNTPs) to the corresponding nucleoside monophosphates. Has a strong preference for modified dCTP. Activity is highest with 5-iodo-dCTP, followed by 5-bromo-dCTP, unmodified dCTP, 5-methyl-dCTP and 5-chloro-dCTP. Hydrolyzes 2-chloro-dATP and 2-hydroxy-dATP with lower efficiency, and has even lower activity with unmodified dATP, dTTP and dUTP (in vitro). Does not hydrolyze ATP, UTP, ITP, GTP, dADP, dCDP or dGTP. May protect DNA or RNA against the incorporation of non-canonical nucleotide triphosphates. May protect cells against inappropriate methylation of CpG islands by DNA methyltransferases (By similarity ...

The intestinal nematode Baylisascaris schroederi is an important cause of death for wild and captive giant pandas. Inorganic pyrophosphatases (PPases) are critical for development and molting in nematode parasites and represent potential targets for vaccination. Here, a new PPase homologue, Bsc-PYP-1, from B. schroederi was identified and characterized, and its potential as a vaccine candidate was evaluated in a mouse challenge model. Sequence alignment of PPases from nematode parasites and other organisms show that Bsc-PYP-1 is a nematode-specific member of the family I soluble PPases. Immunohistochemistry revealed strong localization of native Bsc-PYP-1 to the body wall, gut epithelium, ovary and uterus of adult female worms. Additionally, Bsc-PYP-1 homologues were found in roundworms infecting humans (Ascaris lumbricoides), swine (Ascaris suum) and dogs (Toxocara canis). In two vaccine trials, recombinant Bsc-PYP-1 (rBsc-PYP-1) formulated with Freund complete adjuvant induced significantly high
Tobacco Acid Pyrophosphatase (TAP) is an enzyme that catalyses the hydrolysis of a phosphoric ester bond in a broad spectrum of molecules, including the 5-end of mRNA. During mRNA maturation the 5 triphosphate of the new mRNA molecule is rapidly removed. The diphosphate 5 end then attacks the α-phosphorus atom of a methylated GTP to form a very unusual 5-5 triphosphate linkage, called cap. In molecular biology, TAP is used to hydrolyse a phosphodiester bond of this particular structure and release a mRNA molecule with only one phosphate group in the 5-end, for instance in protocols for RACE (Rapid Amplification of cDNA Ends). Resolving the important cell biology question of which agonist directly activates TRPM2 is the goal of an elegant new report in the May 2015 issue of The Journal of General Physiology by Tóth, Iordanov, and Csanády (Tóth et al., 2015). Previous work by this group determined that enzymatically purified AMP and cADPR added to inside-out excised membrane patches did not, in fact, activate TRPM2 (Tóth et al., 2014). Using available commercial tools, such as a linear nucleotide-specific pyrophosphatase, the authors showed that apparent TRPM2 activation by cADPR was actually caused by the presence of contaminant ADPR (Tóth and Csanády, 2010).. To resolve the question of whether pyridine dinucleotides directly activate TRPM2, Tóth, Iordanov, and Csanády tested the effects of pyridine dinucleotides to inside-out membrane patches expressing TRMP2 channels. Their experiments showed that increasing concentrations of NAD, NAAD, NAADP, and ADPR all activated TRPM2 channels, albeit with different ...
A gene for membrane-integral inorganic pyrophosphatase (miPPase) was found in the composite genome of the extremophile archaeon Candidatus Korarchaeum cryptofilum (CKc). This korarchaeal genome shows unusual partial similarity to both major archaeal phyla Crenarchaeota and Euryarchaeota. Thus this Korarchaeote might have retained features that represent an ancestral archaeal form, existing before the occurrence of the evolutionary bifurcation into Crenarchaeota and Euryarchaeota. In addition, CKc lacks five genes that are common to early genomes at the LUCA border. These two properties independently suggest a pre-LUCA evolutionary position of this extremophile. Our finding of the miPPase gene in the CKc genome points to a role for the enzyme in the energy conversion of this very early archaeon. The structural features of its miPPase indicate that it can pump protons through membranes. An miPPase from the extremophile bacterium Caldicellulosiruptor saccharolyticus also has a sequence indicating a ...

The plasma cell differentiation antigen PC-1 was purified to homogeneity from rat liver membranes. Denaturing electrophoresis revealed polypeptides of 118 and 128 kDa, which were both recognized by antibodies against recombinant murine PC-1. During gel filtration PC-1 migrated as a protein of about 500 kDa, suggesting a tetrameric structure. Purified PC-1 displayed a phosphodiesterase-I/nucleotide pyrophosphatase activity that could be completely blocked by EDTA, dithiothreitol and acidic fibroblast growth factor (extrapolated Ki = 1.3 nM). Purified PC-1 was also capable of threonine autophosphorylation and of phosphorylation of histone IIa. The autophosphorylation of PC-1 was inhibited by addition of histone IIa, and it was blocked by phosphodiesterase-I inhibitors (acidic fibroblast growth factor, dithiothreitol), by nucleotides (ATP, ADP, AMP), and by vanadate. When added to autophosphorylated PC-1, these compounds caused a prompt dephosphorylation. However, the same agents did not affect the ...

Three mutants, F80A, Y166A, and Y142A, were selected on the basis of their proximity to a hydrophobic tail in all substrates (Table 6). These mutants showed opposing patterns of relative impact on SM relative to the remaining three substrates. The Y142A mutant showed only half the activity of the WT enzyme against SM, but showed similar or better activity against PAF, LPC and pNPPC (Tables 1, 2, 3, and 4). The F80A and Y166A mutants showed reduced activity against LPC, PAF and pNPPC, but showed similar or better activity against SM (Tables 1, 2, 3, and 4). This pattern of activity differences was not predicted by the initial model complexes of these substrates. However, the hydrophobic tails of the endogenous substrates had been placed manually, and exploration of alternate tail positions had been limited. Molecular dynamics simulations of LPC 16:0 and SM were therefore used to allow the substrate tails to explore nearby low-energy placements within the enzyme for a representative substrate from ...

Ectonucleotide pyrophosphatase/phosphodiesterase family member 1 is an enzyme that in humans is encoded by the ENPP1 gene. This gene is a member of the ecto-nucleotide pyrophosphatase/phosphodiesterase (ENPP) family. The encoded protein is a type II transmembrane glycoprotein comprising two identical disulfide-bonded subunits. This protein has broad specificity and cleaves a variety of substrates, including phosphodiester bonds of nucleotides and nucleotide sugars and pyrophosphate bonds of nucleotides and nucleotide sugars. This protein may function to hydrolyze nucleoside 5 triphosphates to their corresponding monophosphates and may also hydrolyze diadenosine polyphosphates. Mutations in this gene have been associated with Idiopathic infantile arterial calcification, ossification of the posterior longitudinal ligament of the spine (OPLL), and insulin resistance. Ectonucleotide pyrophosphatase/phosphodiesterase 1 has been shown to interact with Insulin receptor. GRCh38: Ensembl release 89: ...

The first step to producing our specially designed enzymes was to change the wild-type gene that codes for Kumamolisin to code instead for variant enzymes with our desired amino acid substitutions. To do this, we designed mutagenic oligonucleotide primers that would anneal to the wild-type Kumamolisin gene and incorporate point mutations that, when expressed, would result in a variant of Kumamolisin with the desired amino acid shift. We isolated the single stranded DNA (ssDNA) of the sense strand of our gene by growing the vector harboring our gene in a uracil-N-glycosidase (UNG) and deoxyuracil triphosphate pyrophosphatase (DUT) deficient E. coli- strain. These cells thus did not have the ability to maintain thymine in their DNA, and so all Ts become replaced by Us in the DNA of these cells. We then harvested the ssDNA of the sense strand by infecting the cells with a bacteriophage that packages its own ssDNA genome, identified by length, and so in tandem also packaged our vector in single ...
Enzyme that can either act as an ADP-sugar pyrophosphatase in absence of diphosphate or catalyze the synthesis of ATP in presence of diphosphate (By similarity). In absence of diphosphate, hydrolyzes with similar activities various modified nucleoside diphosphates such as ADP-ribose, ADP-mannose, ADP-glucose, 8-oxo-GDP and 8-oxo-dGDP (PubMed:10722730). Can also hydrolyze other nucleotide sugars with low activity (PubMed:10722730). In presence of diphosphate, mediates the synthesis of ATP in the nucleus by catalyzing the conversion of ADP-ribose to ATP and ribose 5-phosphate (By similarity). Nuclear ATP synthesis takes place when dephosphorylated at Thr-44 (By similarity).
