Most sulfate-reducing microorganisms (SRM) present in subsurface marine sediments belong to uncultured groups only distantly related to known SRM and it remains unclear how changing geochemical zones and sediment depth influence their community structure. We mapped the community composition and abundance of SRM by amplicon-sequencing and quantifying dsrB, which encodes dissimilatory sulfite reductase subunit beta, in sediment samples covering different vertical geochemical zones ranging from the surface sediment to the deep sulfate-depleted subsurface at four locations in Aarhus Bay, Denmark. Three methods Ive used with success are to: 1) design your primers with restriction sites. Make sure to add 4-6 extra bases so that restriction sites are not at the very end of the amplified product. This makes the cloning routine. 2) Ive made my own T-ended cloning vector using a protocol in the Red Book (Current Protocols in Molecular Biology). Basically, use any vector (one with color selection is a good choice) cut with a restriciton enzyme that leave a blunt cut (like EcoRV) and incubate with Taq Polymerase in the presense of dTTP only. This adds a T compatible with the A so often introduced on your PCR product. 3) Blunt the PCR product ends with something like T4 DNA polymerase and clone the resulting blunted product into a blunt-cut vector. A critical step in the biogeochemical cycle of sulfur on Earth is microbial sulfate reduction, yet organisms from relatively few lineages have been implicated in this process. Previous studies using functional marker genes have detected abundant, novel dissimilatory sulfite reductases (DsrAB) that could confer the capacity for microbial sulfite/sulfate reduction but were not affiliated with known organisms. Thus, the identity of a significant fraction of sulfate/sulfite-reducing microbes has remained elusive. Out of the many diverse anaerobic metabolisms out there, sulfate-reduction is one of the easiest to spot! The blackened sediments and lingering, rotten-egg smell often found in coastal areas are the result of sulfate-reducing microorganisms (SRM) respiring sulfate (SO42-) into sulfide (HS-). Sulfide is toxic and corrosive, and so across several industries (e.g. wastewater, oil & gas) there is a push to inhibit this microbial metabolism and limit sulfide production. When I started graduate school, the lab I joined had recently uncovered several potent and specific inhibitors of SRM. These compounds look like sulfate and trick SRM into using them just like sulfate, but cause a range of deleterious downstream effects that either slow down or stop sulfate reduction all together. The study focuses on Equatorial Atlantic margins, and draws from seismic, well, gravimetric and magnetic data combined with thermo-mechanical numerical modelling.Our data and numerical modelling indicates that early drift along strike-slip-originated margins is frequently characterized by up to 10°-20° spreading vector adjustments. In combination with the warm, thinned crust of the continental margin, these adjustments control localized transpression.Our observations indicate that early-drift margin slopes are too steep to hold sedimentary cover, which results in their inability to develop a moderately steep slope undergoing cycles of gravitational instability resulting in cyclic gravity gliding. These slopes either never develop such conditions or gain them at later development stages.Our modelling suggests that the continental margin undergoing strike-slip-controlled break-up experiences warming due to thinning along pull-apart basin systems. Hydrogenotrophic methanogenesis and dissimilatory sulfate reduction, two of the oldest energy conserving respiratory systems on Earth, apparently could not have evolved in the same host, as sulfite, an intermediate of sulfate reduction, inhibits methanogenesis. However, certain methanogenic archaea metabolize sulfite employing a deazaflavin cofactor (F420)-dependent sulfite reductase (Fsr) where N- and C-terminal halves (Fsr-N and Fsr-C) are homologs of F420H2 dehydrogenase and dissimilatory sulfite reductase (Dsr), respectively. From genome analysis we found that Fsr was likely assembled from freestanding Fsr-N homologs and Dsr-like proteins (Dsr-LP), both being abundant in methanogens. Many of the mass-transport deposits rest upon prominent stratal surfaces and sequence boundaries permitting evaluation of the relationship between mass wasting and eustatic change. Five distinct mass-transport facies representative of intercanyon regions of the slope, canyons and continental rise settings are recognized in the Ocean Drilling Program Leg 150 Sites (902-906). These mass-transport deposits consist predominantly of muddy slumps and debris flows, and to a lesser extent sandy mass flows and gravity-related flows. The styles of soft-sediment deformation, mineralogy, and biostratigraphy of these mass-transport deposits provide new information on the mass-wasting history of the continental margin.
