We present an approach using syntacto- semantic rules for the extraction of rela- tional information from biomedical ab- stracts. The results show that by over- coming the hurdle of technical termi- nology, high precision results can be achieved. From abstracts related to bakers yeast, we manage to extract a regulatory network comprised of 441 pairwise relations from 58,664 abstracts with an accuracy of 83-90%. To achieve this, we made use of a resource of gene/protein names considerably larger than those used in most other biology re- lated information extraction approaches. This list of names was included in the lexicon of our retrained part-of-speech tagger for use on molecular biology ab- stracts. For the domain in question an accuracy of 93.6-97.7% was attained on POS-tags. The.... ...
The relative representation of each mutant was determined by calculating the fold change (sequence reads/insertion in cholesterol divided by sequence reads/insertion in glycerol) for each gene. Statistical significance was determined by t-test. Each insertion site in each replicate sample was treated as a separate data point. The hyperbola used for defining genes specifically required for growth in cholesterol was defined by the formula, y = 3.8/x+0.7. Genes above this line are annotated as required for growth on cholesterol. - Griffin JE, Gawronski JD, Dejesus MA, Ioerger TR, Akerley BJ, Sassetti CM, High-resolution phenotypic profiling defines genes essential for mycobacterial growth and cholesterol catabolism. Different concentrations of IMP may be correlated with different developmental states at the different time points. Although some researchers have reported that IMP content increases during the growth process [12], our result revealed that the IMP content did not consecutively increase from 2 to 12 wk. This is likely because IMP metabolism was considered merely a part of purine metabolism, meaning IMP was an intermediate compound in purine metabolism. Because ATP and GTP are utilized in energy generation, IMP has an affinity for energy metabolic processes [21]. Thus, the efficiency of the de novo synthesis of IMP, the rate of the compensatory pathway of IMP synthesis and the rate of IMP utilization to synthetize other nucleic acids determines the concentration of IMP [22]. The enzymes investigated here, which were involved in these three processes, interacted with more than one substrate. The genes that had a significant effect on the efficiency of IMP metabolism were those that participated in ...
Then he brought up another cool example of the role of regulatory genes, from work by Chris Cretekos involving the differences in development between mouse and bat forelimbs. Myers blogged about this work too. Go check it out. There are cool pics of bat embryos. Basically the researchers were able to remove regulatory genes that enhance the expression of the gene PRX1, which controls the growth of forelimbs. They spliced this regulatory sequence from the bat into the mouse, and measured the effects. Myers warned us that we werent going to see images of mice with bat wings, and not to be disappointed. I was, a little. Instead, the mice grew longer forelimbs. Nothing like a bats, but still longer. They also deleted this sequence in the mice and measured the result, and found that there was little to no effect, which suggests a fair amount of redundancy in the regulatory genes that mediate such kind of growth ...

First, we observed that during the E2‐mediated apoptotic response in MCF7 cells, a physical association between JMJD3 and the AF1 of ERα leads to their co‐recruitment to the enhancer of the anti‐apoptotic gene BCL2, resulting in H3K27me3 demethylation and subsequent gene activation. Therefore, we propose that the repressive chromatin state caused by H3K27 methylation in ERα‐dependent cancerous cells is permissive for the regulation of BCL2 following stimulation by E2 transcription by a mechanism that comprises the interdependent recruitment of ERα and JMJD3. The knockdown of JMJD3 in this context causes apoptosis, since the cells are rendered more sensitive to apoptotic demise in the absence of expression of the anti‐apoptotic gene BCL2. It is of interest that the enhancer region of BCL2 in unstimulated MCF7 cells shows a poised enhancer signature (H3K4me1/H3K27me3) similar to what is observed in a subset of key developmental regulatory genes (Rada‐Iglesias et al, 2011). Interpretive Summary: Public databases of plant genomes represent invaluable resources for data mining by breeders, molecular biologists, and research scientists in general. Genomic databases for kiwifruit, however, are rather limited, despite the nutritional and economic importance of this fruit worldwide. The present sequencing project mined a previously constructed database of kiwifruit genes that were expressed at various stages of fruit development. The data mining identified 7,051 coding genes and 29,327 alternative transcripts, which represent alterations in which genes are transcribed leading to different proteins. Alternative splicing was identified in genes coding for many different proteins that are responsible for a variety of different metabolic processes. The project also identified genes that were differentially expressed at different stages of fruit development. This project provides a foundation for additional studies designed to identify key regulatory genes related to ...
A regulatory locus in a higher organism has been shown to control a specific messenger RNA activity. The Gur locus in mice regulates the production of kidney beta-glucuronidase messenger RNA activity after induction of the beta-glucuronidase structural gene, Gus, by testosterone. beta-Glucuronidase messenger RNA was assayed by its ability to direct the synthesis of catalytically active murine beta-glucuronidase in Xenopus oocytes.

Chimeric genes play an integral role in molecular biological research. One such example is the GAL4-UAS system. By combining the upstream activation site (UAS) for the yeast gene GAL4 with your gene of interest, you can cause your gene to be activated in the presence of GAL4. These chimera arent structurally different (i.e., it is still the same protein), but instead of the normal regulatory elements associated with the gene, it now has the yeast UAS. A researcher can control where the GAL4 gene is expressed by creating a chimera made up of the GAL4 gene and a regulatory element for a certain tissue. Wherever GAL4 is expressed, your gene of interest will be expressed because it has been fused to the UAS ...

Coordinate regulation between a membrane bound process and a cytoplasmic enzyme has been discovered in the phospholipid biosynthetic pathway in Saccharomyces cerevisiae. This striking observation was made through analysis of ino2 and ino4 mutants, originally isolated on the basis of inositol auxotrophy. These mutants are unable to derepress the cytoplasmic enzyme inositol-1-phosphate synthase (I-1-P S) and were thus identified as positive regulatory genes whose wild type products are required for expression of the INO1 gene product I-1-P S. We have shown that these mutations also exert pleiotropic effects on the methylation of phosphatidylethanolamine (PE) to form phosphatidylcholine (PC) a process catalyzed by membrane associated methyltransferases. All existing alleles of the INO2 and INO4 loci exhibit a deficiency in the synthesis of PC and an elevation in PE and the two methylated derivatives. We set out to study this coordinate regulation by isolating mutants relaxed in this regulation. ...
RATIONALE: To determine lymphocyte activation biomarkers associated with milk/egg allergy over time. METHODS: Children aged 3-15 months with likely milk/egg allergy and no diagnosed peanut allergy were followed at baseline, 6, 12 and 24 months and categorized as egg/milk allergic or tolerant by predefined criteria. Mononuclear cell allergen stimulation screening for CD25, CISH, FOXP3, GATA3, IL-10, IL-4, IFN-gamma and TBET expression using casein and egg white as stimulants were performed at each of the time points. Repeated measures analyses with generalized linear modeling were constructed to determine if gene expression was predictive of the allergy state (allergic or tolerant). RESULTS: The number of children with a confirmed/convincing milk allergy and number tolerant in parentheses among those tested at baseline (n5492), 6 (n5432), 12 (n5420) and 24(n5367) months were: 237(105), 197(137), 197(163) and 145(190), respectively. The corresponding results for egg were: 139(23), 132(35), 129(55) ...
Glioblastoma Multiforme (GBM) is associated with a dismal prognosis despite intensive multimodal therapy, highlighting the need for novel therapeutic approaches. Chromatin remodeling complexes and associated co-repressors such as histone deacetylases (HDAC), DNA methyltransferases (DNMT) and protein arginine methyltransferase 5 (PRMT5) are involved in silencing tumor suppressor and regulatory gene expression and may contribute to glial cell transformation. PRMT5 silences the transcription of key regulatory genes by symmetric di-methylation (S2Me) of arginine (R) residues on histone proteins (H4R3 and H3R8) and works more efficiently when associated with other co-repressor enzymes. We have previously identified PRMT5 over-expression in GBM cell lines, primary GBM tumors, and GBM that spontaneously develop in a pre-clinical mouse model. The degree of PRMT5 over-expression inversely correlated with survival of GBM patients (r=-0.57, p=0.0001) and correlated with proliferation of GBM cell lines ...
The current growth in synthetic biology research promises more complex and useful engineered systems. However, increased complexity often requires more genetic material that can be difficult to introduce into organisms. We propose the development of a new library of regulatory gene expression elements that allow for compression of multiple coding sequences into a smaller amount of genetic space. Using a pseudoknot RNA structural motif, commonly used by viruses to minimize their genome size, we will show the utility of dual-coding gene sequences to give useful protein products whose expression can be regulated by the pseudoknots ability to induce ribosomal frameshifting. A software tool will also be used to zip multiple coding sequences into different reading frames. Ultimately, this library of standardized parts will be available for use in a variety of engineered systems requiring minimal coding space and multiple protein expression. ...

An autonomous regulator for regulating the charging current to the individual cells in a battery. The regulator shunts the portion of the trickle current which constitutes an excess to the charging current. There is thus provided an optimum charge for each cell, independent of differences in self-discharge of the different cells. The size of the shunted current is determined by the difference between the cell pole voltage and a reference voltage generated in the regulator.

epigenetic alteration behindenhanced mitochondrial biogenesis in chronic arsenic exposure. An extensive case-control study was conducted with 390 study participants (unexposed, exposed without skin lesion, exposed with skin lesion and exposed skin tumour) from highly arsenic exposed areas ofWest Bengal, India. Methylation specific PCRrevealed significant promoter hypomethylation oftwo key biogenesis regulatory genes, PGC1αandTfam in arsenic exposed individuals and also in skin tumour tissues. Linear regression analysis indicated significant negative correlation between urinary arsenic concentration and promoter methylation status. Increased expression of biogenesis regulatory genes wasobtained by quantitative real-time PCR analysis. Moreover, altered mitochondrial fusion-fission regulatory gene expression was also observed in skin tumour tissues. miR663, having tumour suppressor gene like function was known to be epigenetically regulated through mitochondrial retrograde signal. Our data show that sex-linked barring is caused by two independent mutations that act together. One is a regulatory mutation that increases the expression of CDKN2A. The other changes the protein sequence and makes the protein less functionally active. We are sure that both mutations contribute to the sex-linked barring pattern because we have also studied chicken that only carry the regulatory mutation and they show a very pale plumage with only weak dark stripes. Thus, this represents an evolutionary process in which the regulatory mutation occurred first followed by the mutation affecting the protein structure. The combined effect of the two mutations causes an even more appealing phenotype for the human eye, says Leif Andersson, Uppsala University, Swedish University of Agricultural Sciences and Texas A&M University, who led the study. ...
I am interested in simulating some linear regulators including the ADM7154, ADM7150, ADP7182, and ADP1740/1741. So off I went and downloaded the linear regulator excel spreadsheet tool. I am impressed by its capabilities. But it doesnt show any plots of efficiency, PSRR, ripple, or temperature.. So then I downloaded ADEsimPE and tried to simulate it myself. I had no luck finding the SIMPLIS or SIMetrix model for any of the above parts.. Then I read in the ADEsimPE users guide that I should be able to click a single button and have my design exported to ADEsimPE. But I could not find this button in the spreadsheet. So dead end there.. Ironically, there are linear regulators from LTI.. Why cant I find any linear regulator models in ADEsimPE? Am I just being dumb and looking in the wrong place?. Thanks for your time. ...
