The evolutionary mechanism, fate and function of duplicate genes in various taxa have been widely studied; however, the mechanism underlying the maintenance and divergence of duplicate genes in Danio rerio remains largely unexplored. Whether and how the divergence of DNA methylation between duplicate pairs is associated with gene expression and evolutionary time are poorly understood. In this study, by analyzing bisulfite sequencing (BS-seq) and RNA-seq datasets from public data, we demonstrated that DNA methylation played a critical role in duplicate gene evolution in zebrafish. Initially, we found promoter a methylation of duplicate genes generally decreased with evolutionary time measured by synonymous substitution rate between paralogous duplicates (Ks). Importantly, promoter methylation of duplicate genes was negatively correlated with gene expression. Interestingly, for 665 duplicate gene pairs, one gene was consistently promoter methylated while the other was unmethylated across nine ...
Gene duplication is prevalent in many species and can result in coding and regulatory divergence. Gene duplications can be classified as whole genome duplication (WGD), tandem and inserted (non-syntenic). In maize, WGD resulted in the subgenomes maize1 and maize2, of which maize1 is considered the dominant subgenome. However, the landscape of co-expression network divergence of duplicate genes in maize is still largely uncharacterized. To address the consequence of gene duplication on co-expression network divergence, we developed a gene co-expression network from RNA-seq data derived from 64 different tissues/stages of the maize reference inbred-B73. WGD, tandem and inserted gene duplications exhibited distinct regulatory divergence. Inserted duplicate genes were more likely to be singletons in the co-expression networks, while WGD duplicate genes were likely to be co-expressed with other genes. Tandem duplicate genes were enriched in the co-expression pattern where co-expressed genes were nearly
Author Summary Gene duplication has long been appreciated as a major source for new genes and new functions. Nevertheless, it is still a fascinating mystery how new duplicate genes are functionally integrated into the existing gene network and how they contribute to the novel functions of organisms at the pathway level. By studying the recently originated kep1 gene family in Drosophila melanogaster, we show that one of the young duplicate genes, nsr, has evolved important biological functions associated with male reproduction by regulating several essential fertility genes in the short evolutionary period after its birth. The evolutionary dynamics, biological roles, and the underlying molecular mechanism of nsr revealed in this study present a vivid and comprehensive example of how new genes acquire important biological functions and demonstrate that recently originated new genes can regulate pre-existing essential genes and create novel architectures of genetic pathways.
THE genomes of most organisms contain multiple copies of genes that are closely related in structure and function. Such gene families can arise from tandem duplications, as in the case of the HOX, hemoglobin, and keratin clusters in animals, or from polyploidization events such as those presumed to have preceded the origin of vertebrates (Ohno 1970; Morizotet al. 1991; Lundin 1993; Hollandet al. 1994; Amoreset al. 1998; Pébusqueet al. 1998), brewers yeast (Wolfe and Shields 1997; Seoighe and Wolfe 1998), and many plant species (Lewis 1979). The mechanism that preserves a large proportion of duplicate genes for long time periods, however, is unclear. The classical model predicts that duplicate genes initially have fully overlapping, redundant functions, such that one copy may shield the second copy from natural selection, if gene dosage is not critical. Because deleterious mutations occur much more frequently than beneficial mutations (Lynch and Walsh 1998), the classical model predicts that ...
Numerous studies have shown the compensation of gene loss by duplicate genes implying that close homologs give robustness to the plants against mutations (Hanada et al. 2009). Studies have also shown stronger reduction in duplicate expression and this expression divergence was noted as an important innovation for conservation of the duplicate gene (Ganko et al. 2007; Panchy et al. 2016). Despite acknowledging this interesting pattern, examples are missing that show functional relevance of gene duplicates, since retention of almost identical duplicates goes against the evolutionary instability of genetic redundancy (Lynch and Conery 2000). Here, our work reveals an unexpected variation of a weakly expressed gene and its homolog between accessions. Our results imply that divergence in duplicate expression may play a crucial role in accession-specific genetic variations.. Redundancy between duplicate genes by a compensation mechanism via feedback responsive circuit serves as an advantage for ...
To determine the basis for the persistence of functional gene duplicates in the genome, three scientists at the Institute of Molecular Systems Biology at the Swiss Federal Institute of Technology in Zürich have collaborated on the largest systematic analysis of duplicated gene function to date. Using an integrative combination of computational and experimental approaches, they classified duplicate pairs of genes involved in yeast metabolism into four functional categories: (1) back-up, where a duplicate gene copy has acquired the ability to compensate in the absence of the other copy, (2) subfunctionalization, where a duplicate copy has evolved a completely new, non-overlapping function, (3) regulation, where the differential regulation of duplicates fine-tunes pathway usage, and (4) gene dosage, where the increased expression provided by the duplicate gene copy augments production of the corresponding protein.. Their results, which appear in the October issue of the journal Genome Research, ...

p,The heat-shock protein 90 (HSP90) acts as a chaperone by ensuring proper maturation and folding of its client proteins. The HSP90 capacitor hypothesis holds that interactions with HSP90 allow proteins to accumulate mutations while maintaining function. Following this logic, HSP90 clients would be predicted to show relaxed selection compared with nonclients. In this study, we identify a new HSP90 client in the plant steroid hormone pathway: the transcription factor BES1. Its closest paralog, BZR1, is not an HSP90 client. This difference in HSP90 client status in two highly similar proteins enabled a direct test of the capacitor hypothesis. We find that BES1 shows relaxed selection compared to BZR1, hallmarks of neo- and subfunctionalization, and dynamic HSP90 client status across independent evolutionary paths. These results suggested that HSP90's influence on gene evolution may be detectable if we compare gene duplicates because duplicates share most other properties influencing ...
It is widely accepted that during vertebrate evolution two whole genome duplication (WGD) events occurred, followed by another in the lineage leading to teleosts (Amores et al., 1998; Dehal and Boore, 2005; Holland et al., 1994; Ohno et al., 1968; Taylor et al., 2003; Wittbrodt and Schartl, 1998). These events coincided with a rapid expansion in organismal complexity particularly in teleosts, a lineage that constitutes half of extant vertebrates. The persistence of many duplicate genes after these WGD events forms the basis of the duplication-degeneration-complementation (DDC) model of gene evolution (Force et al., 1999). The DDC model predicts that at least some aspects of ancestral gene function are sub-partitioned between duplicate genes in a complementary manner, such that each copy remains indispensable. At the same time, redundancy of associated cis-regulatory elements may increase the evolvability of these sequences (Jimenez-Delgado et al., 2009) and their potential to direct novel gene ...

It is not clear how you arrive at your expected output. Your group one is clear enough but I cant see the logic of how you arrive at your groups two, three and four. Perhaps you could explain further how you are separating the items. Here is a possible solution that builds an AoA by forming arrays of unique and duplicate items then recursively acting on the duplicates until none are left. It does not arrive at the same group members you show. The code.. ...

Whole-genome duplication (WGD) events have shaped the history of many evolutionary lineages. One such duplication has been implicated in the evolution of teleost fishes, by far the most species-rich vertebrate clade. After initial controversy, there is now solid evidence that such event took place in the common ancestor of all extant teleosts. It is termed teleost-specific (TS) WGD. After WGD, duplicate genes have different fates. The most likely outcome is non-functionalization of one duplicate gene due to the lack of selective constraint on preserving both. Mechanisms that act on preservation of duplicates are subfunctionalization (partitioning of ancestral gene functions on the duplicates), neofunctionalization (assigning a novel function to one of the duplicates) and dosage selection (preserving genes to maintain dosage balance between interconnected components). Since the frequency of these mechanisms is influenced by the genes properties, there are over-retained classes of genes, such as ...
In most organ systems, regeneration is a coordinated effort that involves many stem cells, but little is known about whether and how individual stem cells compensate for the functional deficiencies of other stem cells. Functional compensation between stem cells is critically important during disease progression and treatment. Here, we show how individual hematopoietic stem cells (HSCs) in a mouse heterogeneously compensate for the deficiencies of other HSCs during lymphopoiesis by increasing their clonal expansion at specific differentiation stages. This compensation rescues the overall blood supply and influences blood cell types outside of the deficient lineages in distinct patterns. We have identified the molecular regulators and signaling pathways in HSCs that are involved in this process. Our data demonstrate how stem cells interact with each other to constitute a coordinated network that is robust enough to withstand minor functional disruptions. Exploiting the innate compensation capacity ...
Seven times in On the Origin of Species, Darwin invoked the concept that "nature does not make leaps. Over 50 years after Darwins treatise was published, and now 100 years ago, an article published in the first year of the fledgling journal GENETICS discussed a situation in which nature does in fact make leaps-the origin of novel morphologies after a jump in genomic content by genome duplication (Tupper and Bartlett 1916). Genome duplication appears to have shaped vertebrate evolution in two rounds before the divergence of fish and mammalian lineages (Holland et al. 1994; Dehal and Boore 2005). It was previously known that gene families are often larger in teleosts than in mammals, but it was unclear if this condition arose due to excess preservation of tandem duplicates or to an additional genome duplication event, as suggested by S. Ohno (Ohno 1970). To resolve this question, we used genetic mapping to find the genomic locations of duplicated gene pairs in zebrafish. We found that gene pairs ...

Allopolyploidization (hybridization and whole-genome duplication) is a common phenomenon in plant evolution with immediate saltational effects on genome structure and gene expression. New technologies have allowed rapid progress over the past decade in our understanding of the consequences of allopolyploidy. A major question, raised by early pioneer of this field Leslie Gottlieb, concerned the extent to which gene expression differences among duplicate genes present in an allopolyploid are a legacy of expression differences that were already present in the progenitor diploid species. Addressing this question necessitates phylogenetically well-understood natural study systems, appropriate technology, availability of genomic resources and a suitable analytical framework, including a sufficiently detailed and generally accepted terminology. Here, we review these requirements and illustrate their application to a natural study system that Gottlieb worked on and recommended for this purpose: recent ...

In many organisms descended from polyploid ancestors (shown in the figure below), ohnologs are associated with unique evolutionary innovations. For example, ohnologs are known to be associated with signaling pathways and developmental genes in vertebrates and most likely facilitated increased genomic, morphological and developmental complexity of vertebrates. In addition, ohnologs have been shown to present an enhanced susceptibility to deleterious mutations and are frequently associated with cancer and other genetic diseases. Therefore, these evolutionary observations also hold predictive power to identify and prioritize disease gene candidates and driver mutations in the NGS studies to sequence cancer genomes.. ...

Hi I just started to work with oligonucleotide microarray and I would like to have suggestions on the methods I should use to analyse the data. I have three duplicates done in two different places, so they look very different in terms of background and signal intensities. Since Im not going to have more duplicates I would like to get the most information possible from these, even if I do know that it is not the perfect experimental design! My question is, if the chips are very different, should I normalize them separately (for example make to groups)? Does it make sense to compare them between two gruops if they are normalised separately? Should I just compare the differentially expressed genes lists coming from the two different group of duplicates?? Thank you for your help!! Paola ...
