Epitope prediction based on random peptide library screening has become a focus as a promising method in immunoinformatics research. Some novel software and web-based servers have been proposed in recent years and have succeeded in given test cases. However, since the number of available mimotopes with the relevant structure of template-target complex is limited, a systematic evaluation of these methods is still absent. In this study, a new benchmark dataset was defined. Using this benchmark dataset and a representative dataset, five examples of the most popular epitope prediction software products which are based on random peptide library screening have been evaluated. When we examined humoral immune responses to the 10 different HPV-VLP L1-derived peptides in the Th2-skewed BALB/c mice, the levels of IgG to the peptide 4 and peptide 6 were clearly elevated in the sera after immunization with HPV-VLPs. After arriving at a final subset of constitutively expressed CHO proteins (1757 in total), we used our epitope prediction tool, EpiMatrix, to identify CHO proteins that had the potential for immunogenicity. Understanding virus antigenicity is of fundamental importance for the development of better, more cross-reactive vaccines. However, as far as we are aware, no systematic work has yet been conducted using the 3D structure of a virus to identify novel epitopes. Therefore we have extended several existing structural prediction algorithms to build a method for identifying epitopes on the appropriate outer surface of intact virus capsids (which are structurally different from globular proteins in both shape and arrangement of multiple repeated elements) and applied it here as a proof of principle concept to the capsid of foot-and-mouth disease virus (FMDV).
