Ultraconserved elements (UCEs), stretches of DNA that are identical between distantly related species, are enigmatic genomic features whose function is not well understood. First identified and characterized in mammals, UCEs have been proposed to play important roles in gene regulation, RNA processing, and maintaining genome integrity. However, because all of these functions can tolerate some sequence variation, their ultraconserved and ultraselected nature is not explained. We investigated whether there are highly conserved DNA elements without genic function in distantly related plant genomes. We compared the genomes of Arabidopsis thaliana and Vitis vinifera; species that diverged ∼115 million years ago (Mya). We identified 36 highly conserved elements with at least 85% similarity that are longer than 55 bp. Interestingly, these elements exhibit properties similar to mammalian UCEs, such that we named them UCE-like elements (ULEs). ULEs are located in intergenic or intronic regions and are ...

There are 481 segments longer than 200 base pairs (bp) that are absolutely conserved (100% identity with no insertions or deletions) between orthologous regions of the human, rat, and mouse genomes. Nearly all of these segments are also conserved in the chicken and dog genomes, with an average of 95 and 99% identity, respectively. Many are also significantly conserved in fish. These ultraconserved elements of the human genome are most often located either overlapping exons in genes involved in RNA processing or in introns or nearby genes involved in the regulation of transcription and development. Along with more than 5000 sequences of over 100 bp that are absolutely conserved among the three sequenced mammals, these represent a class of genetic elements whose functions and evolutionary origins are yet to be determined, but which are more highly conserved between these species than are proteins and appear to be essential for the ontogeny of mammals and other vertebrates.

I am interested in determining if the secondary structure of several large (500bp+) sequences is conserved, with an ultimate goal of demonstrating greater divergence between the NTRs (the sequences here) versus ORFs between species. That is the coding regions have greater conservation than the non-coding. To do this I have been considering using the ViennaRNA services structure conservation analysis (SCA). However, after running the program I am finding the interpretation of the results not obvious to me.. The results can be found here: http://rna.tbi.univie.ac.at/cgi-bin/SCA.cgi?PAGE=3&ID=zwPrc7kAK8&r=36. For example the measure Basepair distance, pairwise provides a z-score of -7.045 with a p-value of zero. Obviously I can reject the null that my sequences are not different than the random sampling performed, but the sign of the value and how it related to conservation is where I am unsure. I pulled some of the papers they cite for the man pages of these programs and my thoughts are coming ...
Conservation has a cascading effect with numerous benefits, says a local biologist. Two entities in Stark County are furthering their missions of conservation in their own ways, but each wants to increase ties with the community and get people involved in conservation.
Care must be taken when choosing a suitable transformation, especially if conservation dollars are allocated to species in a ranked fashion. We advocate routine sensitivity analyses.

Residue conservation is an important, established method for inferring protein function, modularity and specificity. It is important to recognize that it is the 3D spatial orientation of residues that drives sequence conservation. Considering this, we have built a new computational tool, VENN that allows researchers to interactively and graphically titrate sequence homology onto surface representations of protein structures. Our proposed titration strategies reveal critical details that are not readily identified using other existing tools. Analyses of a bZIP transcription factor and receptor recognition of Fibroblast Growth Factor using VENN revealed key specificity determinants. Weblink: http://sbtools.uchc.edu/venn/.

Y1 - 2013/12/5. N2 - The strictly regulated expression of most pleiotropic developmental control genes is critically dependent on the activity of long-range cis-regulatory elements. This was revealed by the identification of individuals with a genetic condition lacking coding-region mutations in the gene commonly associated with the disease but having a variety of nearby chromosomal abnormalities, collectively described as cis-ruption disease cases. The congenital eye malformation aniridia is caused by haploinsufficiency of the developmental regulator PAX6. We discovered a de novo point mutation in an ultraconserved ...
G-protein coupled receptors (GPCRs) belong to biologically important and functionally diverse and largest super family of membrane proteins. Co-clustered GPCRs from human and other genomes, organized as 32 clusters, were employed to study the amino acid conservation patterns and species-specific or cluster-specific motifs. Critical analysis on sequence composition and properties provide clues to connect functional relevance within and across genome for vast practical applications such as design of mutations and understanding of disease-causing genetic abnormalities. and GPCRs, leading to 32 clusters of eight major types as explained in our previous publication [9], we report the analysis of AAS and conserved motifs in all 32 492445-28-0 IC50 clusters of GPCRs. This 492445-28-0 IC50 study was further extended to a cross-genome analysis of and GPCRs. A gene is a locatable region of genomic sequence, corresponding to a unit of inheritance, which is associated with regulatory regions, transcribed regions and/or other functional sequence regions.[1][2] The physical development and phenotype of organisms can be thought of as a product of genes interacting with each other and with the environment.[3] A concise definition of a gene, taking into account complex patterns of regulation and transcription, genic conservation and non-coding RNA genes, has been proposed by Gerstein et al.[4] A gene is a union of genomic sequences encoding a coherent set of potentially overlapping functional products. Colloquially, the term gene is often used to refer to an inheritable trait which is usually accompanied by a phenotype as in (tall genes or bad genes) -- the proper scientific term for this is allele. In cells, genes consist of a long strand of DNA that contains a promoter, which controls the activity of a gene, and coding and non-coding sequence. ...
Work on the Founders Entrance lantern is in full swing. The internal plaster conservation works were completed last month, along with the conservation cleaning. And Tobit Curteis Associates have given us the below update on the conservation paint treatments they have been working on.. The scheme of decorative plasterwork and polychromy in the entrance hall is among the finest of its period in the country. It was conserved for the first time at the turn of the millennium at which point it was found that, although the surfaces were extremely dirty, having lived through the Industrial Revolution, the condition of the plaster and paint work was generally very good. Cleaning and conservation revealed the decoration in all its richness and had a huge effect on the appearance of the hall as visitors enter the museum. Some 17 years later, the conservation survey showed the condition still to be generally very good although there had been additional accumulation of dust and dirt as well as some minor ...

Evolutionary relationships among birds in Neoaves, the clade comprising the vast majority of avian diversity, have vexed systematists due to the ancient, rapid radiation of numerous lineages. We applied a new phylogenomic approach to resolve relationships in Neoaves using target enrichment (sequence capture) and high-throughput sequencing of ultraconserved elements (UCEs) in avian genomes. We collected sequence data from UCE loci for 32 members of Neoaves and one outgroup (chicken) and analyzed data sets that differed in their amount of missing data. An alignment of 1,541 loci that allowed missing data was 87% complete and resulted in a highly resolved phylogeny with broad agreement between the Bayesian and maximum-likelihood (ML) trees. Although results from the 100% complete matrix of 416 UCE loci were similar, the Bayesian and ML trees differed to a greater extent in this analysis, suggesting that increasing from 416 to 1,541 loci led to increased stability and resolution of the tree. Novel results
