Competing models of mitochondrial energy metabolism in the heart are highly disputed. In addition, the mechanisms of reactive oxygen species (ROS) production and scavenging are not well understood. To deepen our understanding of these processes, a computer model was developed to integrate the biophysical processes of oxidative phosphorylation and ROS generation. The model was calibrated with experimental data obtained from isolated rat heart mitochondria subjected to physiological conditions and workloads. Model simulations show that changes in the quinone pool redox state are responsible for the apparent inorganic phosphate activation of complex III. Model simulations predict that complex III is responsible for more ROS production during physiological working conditions relative to complex I. However, this relationship is reversed under pathological conditions. Finally, model analysis reveals how a highly reduced quinone pool caused by elevated levels of succinate is likely responsible for the ...

Two limitations of Dynamic clamp are entirely technical: it has to be fast and temporally consistent. The time required for reading the membrane potential and calculating the current to inject has to be faster than the fastest time constant in the real neuron. This becomes problematic when the model is computationally intensive (as with stochastic Markov models). With ever increasing computer processor speeds, the speed limitation of dynamic clamp is constantly being pushed back. The update interval of the dynamic clamp has to be reliable and reproducible. Modern operating systems (OS) such as Linux, Mac OS, and Windows suffer from the inability of a program running on the OS to be guaranteed a requested operation will be performed precisely when it is requested. Operating systems that can guarantee a request is performed within a well defined time window are Linux with the RTLinux kernel extension, LabView with the real time module, and DOS. A version of dynamic clamp developed by R. Pinto ...

We aimed at providing an accurate estimation of human brain tissue electrical conductivity in clinico, using local, low-intensity pulsed stimulation. Methods: Using the quasi-static approximation of Maxwell equations, we derived an analytical model of the electric field generated by intracerebral stereotactic-EEG (SEEG) electrodes. We coupled this electric field model with a model of the electrode-electrolyte interface to provide an explicit, analytical expression of brain tissue conductivity based on the recorded brain tissue response to pulse stimulation. Results: We validated our biophysical model using: i) saline solutions calibrated in electrical conductivity, ii) rat brain tissue, and iii) electrophysiological data recorded in clinico from two epileptic patients during SEEG. Conclusion: This new model-based method offers a fast and reliable estimation of brain tissue electrical conductivity by accounting for contributions from the electrode-electrolyte interface. Significance: This method

apr/05_0213.htm.. Robert Burton, an English Anglican priest, was one of the most educated and widely read men of his day. He lived from 1577 to 1640 and is remembered for his influential treatise, The Anatomy of Melancholy (1). Lacking knowledge of biophysical processes, early healers sought to develop models for the treatment of mental illness. In Anatomy, Burton reviews this history as well as the most modern theories of the 17th century. At that time, melancholy referred to all mental diseases and conditions and was considered one of four humours that controlled body systems: blood was a hot, sweet, red humour; phlegm was cold and moist; and choler was hot and dry. But melancholy was cold and dry, thick, black, and sour, begotten of the more feculent part of nourishment, and purged from the spleen. In the 17th century, treatment for an imbalance in melancholy might have included teas, infusions, or broths of laurel, white hellebore, bugloss, marigold, or pennyroyal - or even bloodletting ...

Rioting historically has been known to cause changes in individual cognition, with heightened emotionality, increased excitement and reduced reflective thought. A cross-disciplinary literature review hypothesises emotional states generate corresponding metabolic bio magnetic fields that radiate in patterns reflecting these emotional states. The oscillatory phase of these waves is advanced as being more significant than the power of signal, permitting stochastic effects to magnify signals by appropriating ambient noise. Possible transmission and detection structures in the body are discussed, induced paramagnetic sensitivity in crowd participants in a phase transition process is hypothesised, the effect may be proportional to crowd numbers. It is suspected that positive effects seen in Transcranial Magnetic Therapy used to treat depression may be operating on this mechanism, acting on natural receptors in the limbic system which also capture light and are implicated in mood transitions. Purpose: : To search for proteins that bind to the Usher syndrome type 3 protein Clarin-1. Methods: : Yeast two-hybrid screening (Fields method) was performed using three baits representing the two predicted extra-cellular loops and the intracellular C-terminal region of the mouse Clarin-1 protein. The expression of recombinant GAL4-baits was confirmed by Western blot analysis. Suitability of the baits for screening was additionally confirmed by transactivation activity tests. Each of the baits was used to screen approximately 1.5 million mouse brain cDNAs for interaction. Isolated positive clones were identified by DNA sequencing and database searching. Potential interaction partners of Clarin-1 were subjected to the mating assay. Results: : Screening the mouse cDNA library with three GAL4-Clarin-1 baits identified 125 positive clones that potentially bind to Clarin-1. 110 of the clones were sequenced, of which 41 were in the correct reading frame with GAL4. Most of those 41 clones were ...
Capturing patient- or condition-specific intervertebral disk (IVD) properties in finite element models is outmost important in order to explore how biomechanical and biophysical processes may interact in spine diseases. However, disk degenerative changes are often modeled through equations similar to those employed for healthy organs, which might not be valid. As for the simulated effects of degenerative changes, they likely depend on specific disk geometries. Accordingly, we explored the ability of continuum tissue models to simulate disk degenerative changes. We further used the results in order to assess the interplay between these simulated changes and particular IVD morphologies, in relation to disk cell nutrition, a potentially important factor in disk tissue regulation. A protocol to derive patient-specific computational models from clinical images was applied to different spine specimens. In vitro, IVD creep tests were used to optimize poro-hyperelastic input material parameters in these ...
Dead sporulating female fly cadavers infected by the house fly-pathogenic fungus Entomophthora muscae are attractive to healthy male flies, which by their physical inspection may mechanically trigger spore release and by their movement create whirlwind airflows that covers them in infectious conidia. The fungal artillery of E. muscae protrudes outward from the fly cadaver, and consists of a plethora of micrometric stalks that each uses a liquid-based turgor pressure build-up to eject a jet of protoplasm and the initially attached spore. The biophysical processes that regulate the release and range of spores, however, are unknown. To study the physics of ejection, we design a biomimetic soft cannon that consists of a millimetric elastomeric barrel filled with fluid and plugged with a projectile. We precisely control the maximum pressure leading up to the ejection, and study the cannon efficiency as a function of its geometry and wall elasticity. In particular, we predict that ejection velocity ...
Downloadable (with restrictions)! Â Crop-livestock farms are complex systems. The interactions operating in such systems involve decisional, biophysical, structural, and environmental factors. Moreover, as farmers face a large range of management options, tools are needed to support their decision-making to enable them to reach production levels meeting their objectives and compatible with their human and physical resources, while controlling their effects on the environment. Gamede, a whole-dairy-farm model, has been developed to explore this complexity and to represent dynamically the effect of management decisions on biomass and nitrogen flows and on numerous sustainability indicators, such as milk and forage crop productivity, labour requirements, nitrogen balance, and nitrogen efficiency. This article describes the integration of six modules accounting for biophysical processes in a dairy farm (forage production; forage conditioning; herd demography; milk, excreta and animal biomass productions;

Congratulations to Tri Pham and Clemens Cabernard for their recent publication in iScience!. The paper describes cellular and biophysical mechanisms underlying the formation of sibling cell size asymmetry. They show how during cell division a big and small cell are being formed simultaneously. Sibling cell size asymmetry occurs across animal cells but the underlying mechanisms are not clear. Summary:. Metazoan cells can generate unequal sized sibling cells during cell division. This form of asymmetric cell division depends on spindle geometry and Myosin distribution, but the underlying mechanics are unclear. Here, we use atomic force microscopy and live cell imaging to elucidate the biophysical forces involved in the establishment of physical asymmetry in Drosophila neural stem cells. We show that initial apical cortical expansion is driven by hydrostatic pressure, peaking shortly after anaphase onset, and enabled by a relief of actomyosin contractile tension on the apical cell cortex. An ...
Our interests lie in constructing minimal systems, or artificial cells, as a tool to understand and recreate certain cellular behaviors. We are specifically interested in designing mechanically responsive systems that can optically or enzymatically report membrane stress in biological and polymeric environments. By using emerging engineering methods in material science and synthetic biology, we aim to construct macromolecular assemblies that can coordinate both membrane biophysical processes and RNA-regulated chemical processes in order to continuously sense and respond to designed stimuli for medicinal and technological applications. ...

Background/Purpose: Circulating multipotential stromal cells (MSCs) also termed mesenchymal stem cells have previously been implicated in fibroblast mediated polyarticular joint destruction in rheumatoid arthritis (RA). We hypothesized that skeletal trauma (a biophysical process) rather than a biological basis related to RA may account for any MSC circulation. Methods: Deep (femoral) and matched peripheral (antecubital) vein blood was collected from 36 patients undergoing lower limb orthopaedic procedures. Peripheral blood was also taken from 15 early and 11 established RA patients as well as 12 healthy controls. Colony-forming unit-fibroblast (CFU-F) assays and cytometric phenotyping of cells were performed. Molecular characterisation of genes related to MSC function was undertaken in comparison to MSCs from iliac crest and femoral marrows, bone, periosteum, adipose tissue and dermal fibroblasts.. Results: 17/36 femoral vein samples contained CFU-Fs, but only 7/74 peripheral vein samples almost ...
Description: The Akosombo Dam on the Volta River in Ghana was built in 1963 to provide cheap energy to fuel industry and to accelerate the economic growth of the country. It provides hydroelectric power, enhanced fishing and water transportation upstream, and improved opportunities for irrigated farming, especially in the lower reaches, and their attendant economic multiplier effects. A few years after the construction of this major dam, a rapid expansion of industrialization took place in Ghana. This brought about an exponential increase in demand for more electrical power. This led to the construction of a smaller dam at Akuse, downstream of the Akosomho Dam in 1981 and the formation of a headpond at Kpong. The impoundment of the river at the two sites (Akosombo and Kpong) caused an alteration in the existing ecological and biophysical processes in the river basin, including a slowing of the flow of the river, upstream and downstream. Changes in the natural processes, such as a reduction in ...
Cells use protein-DNA and protein-protein interactions to regulate transcription. A biophysical understanding of this process has, however, been limited by the lack of methods for quantitatively characterizing the interactions that occur at specific promoters and enhancers in living cells. Here we show how such biophysical information can be revealed by a simple experiment in which a library of partially mutated regulatory sequences are partitioned according to their in vivo transcriptional activities and then sequenced en masse. Computational analysis of the sequence data produced by this experiment can provide precise quantitative information about how the regulatory proteins at a specific arrangement of binding sites work together to regulate transcription. This ability to reliably extract precise information about regulatory biophysics in the face of experimental noise is made possible by a recently identified relationship between likelihood and mutual information. Applying our experimental ...

Work involves the development of a biophysical model that can be used to adjust site index estimates for stands within the Mackenzie TSA. This project is proposed to run through two phases. Phase 1 will be completed in fiscal 2004 and involves the development of a biophysical model to predict site series based on environmental attributes of forest stands in the Mackenzie TSA and the construction of a sampling plan that will be used to calibrate initial site index estimates generated by the model. Phase 2, to be completed in fiscal 2005, involves the implementation of the sampling plan, calibration of the model, and final reporting. Refer to accompanying work plan for a detailed description of the project.
Correlations in sensory neural networks have both extrinsic and intrinsic origins. Extrinsic or stimulus correlations arise from shared inputs to the network and, thus, depend strongly on the stimulus ensemble. Intrinsic or noise correlations reflect biophysical mechanisms of interactions between neurons, which are expected to be robust to changes in the stimulus ensemble. Despite the importance of this distinction for understanding how sensory networks encode information collectively, no method exists to reliably separate intrinsic interactions from extrinsic correlations in neural activity data, limiting our ability to build predictive models of the network response. In this paper we introduce a general strategy to infer population models of interacting neurons that collectively encode stimulus information. The key to disentangling intrinsic from extrinsic correlations is to infer the couplings between neurons separately from the encoding model and to combine the two using corrections ...
