Single atom modification (O-->S) of tRNA confers ribosome binding. (1/4744)

Escherichia coli tRNALysSUU, as well as human tRNALys3SUU, has 2-thiouridine derivatives at wobble position 34 (s2U*34). Unlike the native tRNALysSUU, the full-length, unmodified transcript of human tRNALys3UUU and the unmodified tRNALys3UUU anticodon stem/loop (ASLLys3UUU) did not bind AAA- or AAG-programmed ribosomes. In contrast, the completely unmodified yeast tRNAPhe anticodon stem/loop (ASLPheGAA) had an affinity (Kd = 136+/-49 nM) similar to that of native yeast tRNAPheGmAA (Kd = 103+/-19 nM). We have found that the single, site-specific substitution of s2U34 for U34 to produce the modified ASLLysSUU was sufficient to restore ribosomal binding. The modified ASLLysSUU bound the ribosome with an affinity (Kd = 176+/-62 nM) comparable to that of native tRNALysSUU (Kd = 70+/-7 nM). Furthermore, in binding to the ribosome, the modified ASLLys3SUU produced the same 16S P-site tRNA footprint as did native E. coli tRNALysSUU, yeast tRNAPheGmAA, and the unmodified ASLPheGAA. The unmodified ASLLys3UUU had no footprint at all. Investigations of thermal stability and structure monitored by UV spectroscopy and NMR showed that the dynamic conformation of the loop of modified ASLLys3SUU was different from that of the unmodified ASLLysUUU, whereas the stems were isomorphous. Based on these and other data, we conclude that s2U34 in tRNALysSUU and in other s2U34-containing tRNAs is critical for generating an anticodon conformation that leads to effective codon interaction in all organisms. This is the first example of a single atom substitution (U34-->s2U34) that confers the property of ribosomal binding on an otherwise inactive tRNA.  (+info)

Phe161 and Arg166 variants of p-hydroxybenzoate hydroxylase. Implications for NADPH recognition and structural stability. (2/4744)

Phe161 and Arg166 of p-hydroxybenzoate hydroxylase from Pseudomonas fluorescens belong to a newly discovered sequence motif in flavoprotein hydroxylases with a putative dual function in FAD and NADPH binding [1]. To study their role in more detail, Phe161 and Arg166 were selectively changed by site-directed mutagenesis. F161A and F161G are catalytically competent enzymes having a rather poor affinity for NADPH. The catalytic properties of R166K are similar to those of the native enzyme. R166S and R166E show impaired NADPH binding and R166E has lost the ability to bind FAD. The crystal structure of substrate complexed F161A at 2.2 A is indistinguishable from the native enzyme, except for small changes at the site of mutation. The crystal structure of substrate complexed R166S at 2.0 A revealed that Arg166 is important for providing an intimate contact between the FAD binding domain and a long excursion of the substrate binding domain. It is proposed that this interaction is essential for structural stability and for the recognition of the pyrophosphate moiety of NADPH.  (+info)

Midbrain combinatorial code for temporal and spectral information in concurrent acoustic signals. (3/4744)

All vocal species, including humans, often encounter simultaneous (concurrent) vocal signals from conspecifics. To segregate concurrent signals, the auditory system must extract information regarding the individual signals from their summed waveforms. During the breeding season, nesting male midshipman fish (Porichthys notatus) congregate in localized regions of the intertidal zone and produce long-duration (>1 min), multi-harmonic signals ("hums") during courtship of females. The hums of neighboring males often overlap, resulting in acoustic beats with amplitude and phase modulations at the difference frequencies (dFs) between their fundamental frequencies (F0s) and harmonic components. Behavioral studies also show that midshipman can localize a single hum-like tone when presented with a choice between two concurrent tones that originate from separate speakers. A previous study of the neural mechanisms underlying the segregation of concurrent signals demonstrated that midbrain neurons temporally encode a beat's dF through spike synchronization; however, spectral information about at least one of the beat's components is also required for signal segregation. Here we examine the encoding of spectral differences in beat signals by midbrain neurons. The results show that, although the spike rate responses of many neurons are sensitive to the spectral composition of a beat, virtually all midbrain units can encode information about differences in the spectral composition of beat stimuli via their interspike intervals (ISIs) with an equal distribution of ISI spectral sensitivity across the behaviorally relevant dFs. Together, temporal encoding in the midbrain of dF information through spike synchronization and of spectral information through ISI could permit the segregation of concurrent vocal signals.  (+info)

Ca2+ and cross-bridge-induced changes in troponin C in skinned skeletal muscle fibers: effects of force inhibition. (4/4744)

Changes in skeletal troponin C (sTnC) structure during thin filament activation by Ca2+ and strongly bound cross-bridge states were monitored by measuring the linear dichroism of the 5' isomer of iodoacetamidotetramethylrhodamine (5'IATR), attached to Cys98 (sTnC-5'ATR), in sTnC-5'ATR reconstituted single skinned fibers from rabbit psoas muscle. To isolate the effects of Ca2+ and cross-bridge binding on sTnC structure, maximum Ca2+-activated force was inhibited with 0.5 mM AlF4- or with 30 mM 2,3 butanedione-monoxime (BDM) during measurements of the Ca2+ dependence of force and dichroism. Dichroism was 0.08 +/- 0.01 (+/- SEM, n = 9) in relaxing solution (pCa 9.2) and decreased to 0.004 +/- 0.002 (+/- SEM, n = 9) at pCa 4.0. Force and dichroism had similar Ca2+ sensitivities. Force inhibition with BDM caused no change in the amplitude and Ca2+ sensitivity of dichroism. Similarly, inhibition of force at pCa 4.0 with 0.5 mM AlF4- decreased force to 0.04 +/- 0.01 of maximum (+/- SEM, n = 3), and dichroism was 0.04 +/- 0.03 (+/- SEM, n = 3) of the value at pCa 9.2 and unchanged relative to the corresponding normalized value at pCa 4.0 (0.11 +/- 0.05, +/- SEM; n = 3). Inhibition of force with AlF4- also had no effect when sTnC structure was monitored by labeling with either 5-dimethylamino-1-napthalenylsulfonylaziridine (DANZ) or 4-(N-(iodoacetoxy)ethyl-N-methyl)amino-7-nitrobenz-2-oxa-1,3-diazole (NBD). Increasing sarcomere length from 2.5 to 3.6 microm caused force (pCa 4.0) to decrease, but had no effect on dichroism. In contrast, rigor cross-bridge attachment caused dichroism at pCa 9.2 to decrease to 0.56 +/- 0.03 (+/- SEM, n = 5) of the value at pCa 9. 2, and force was 0.51 +/- 0.04 (+/- SEM, n = 6) of pCa 4.0 control. At pCa 4.0 in rigor, dichroism decreased further to 0.19 +/- 0.03 (+/- SEM, n = 6), slightly above the pCa 4.0 control level; force was 0.66 +/- 0.04 of pCa 4.0 control. These results indicate that cross-bridge binding in the rigor state alters sTnC structure, whereas cycling cross-bridges have little influence at either submaximum or maximum activating [Ca2+].  (+info)

All data indicate that the unliganded T-state is not perturbed by the interaction with either one or both effectors, suggesting that their functional influence is only exerted when a ligand molecule is bound to the heme. Coupling of the oxygen-linked interaction energy for inositol hexakisphosphate and bezafibrate binding to human HbA0. (6/4744)

The energetics of signal propagation between different functional domains (i.e. the binding sites for O2, inositol hexakisphospate (IHP), and bezafibrate (BZF)) of human HbA0 was analyzed at different heme ligation states and through the use of a stable, partially heme ligated intermediate. Present data allow three main conclusions to be drawn, and namely: (i) IHP and BZF enhance each others binding as the oxygenation proceeds, the coupling free energy going from close to zero in the deoxy state to -3.4 kJ/mol in the oxygenated form; (ii) the simultaneous presence of IHP and BZF stabilizes the hemoglobin T quaternary structure at very low O2 pressures, but as oxygenation proceeds it does not impair the transition toward the R structure, which indeed occurs also under these conditions; (iii) under room air pressure (i.e. pO2 = 150 torr), IHP and BZF together induce the formation of an asymmetric dioxygenated hemoglobin tetramer, whose features appear reminiscent of those suggested for transition state species (i.e. T- and R-like tertiary conformation(s) within a quaternary R-like structure).  (+info)

Hydrophilic to hydrophobic mutations have been made at 11 solvent exposed sites on the surface of iso-1-cytochrome c. Most of these mutations involve the replacement of lysine with methionine, which is nearly isosteric with lysine. Minimal perturbation to the native structure is expected, and this expectation is confirmed by infrared amide I spectroscopy. Guanidine hydrochloride denaturation studies demonstrate that these variants affect the magnitude of the m-value, the rate of change of free energy with respect to denaturant concentration, to different degrees. Changes in m-values are indicative of changes in the equilibrium folding mechanism of a protein. Decreases in m-values are normally thought to result either from an increased population of intermediates during unfolding or from a more compact denatured state. When cytochrome c is considered in terms of its thermodynamic substructures, the changes in the m-value for a given variant appear to depend upon the substructure in which the mutation is made. These data indicate that the relative stabilities and physical properties of substructures of cytochrome c play an important determining role in the equilibrium folding mechanism of this protein.  (+info)

Prion propagation involves the conversion of cellular prion protein (PrPC) into a disease-specific isomer, PrPSc, shifting from a predominantly alpha-helical to beta-sheet structure. Here, conditions were established in which recombinant human PrP could switch between the native alpha conformation, characteristic of PrPC, and a compact, highly soluble, monomeric form rich in beta structure. The soluble beta form (beta-PrP) exhibited partial resistance to proteinase K digestion, characteristic of PrPSc, and was a direct precursor of fibrillar structures closely similar to those isolated from diseased brains. The conversion of PrPC to beta-PrP in suitable cellular compartments, and its subsequent stabilization by intermolecular association, provide a molecular mechanism for prion propagation.  (+info)

I tried using a Sound Blaster Z PCIe card in conjunction with spectrum analysis software but the results were dissapointing. The SB Z appears to add a fair amount of distortion (mainly second harmonic) to signals feeding the line input. I then tried an old SB Audigy 2 PCI card in another PC. The results were much better. New biomimetic materials are being developed which show great promise for biotechnological applications. An understanding of the dynamic molecular processes in these materials at the nanoscale level is of particular interest and we show that dielectric spectroscopy and non-linear laser optics are especially useful methods in providing such information. Dielectric spectroscopy is used to study the bulk properties of a biomimetic ionomer. The data clearly shows the presence of the polar end groups and the diffusion constant of these moieties can be calculated. This information indicates the ability of the material to function as vehicle for controlled drug release in which drug molecules are incorporated within the polar aggregates in the material bulk. Additionally, a non-linear optical technique utilizing second harmonic generation from a femtosecond laser pulse is used for the first time to study the molecular dynamics at the surface of the ionomer. Surface-enhanced IR-visible sum frequency generation (SFG) was studied using Ag and Au films over nanospheres (AgFON and AuFON), which provided large area of reproducible nanoscale structures with well-defined morphology. SFG vibrational spectra for a self-assembled monolayer of octadecanethiol were investigated on spheres with diameters ranging from 300 nm to 620 nm. With an input wavelength of 532 nm, a sphere diameter near 360 nm produced the maximum enhancement, which was consistent with the localized surface-plasmon resonant wavelength identified by minimum reflectivity. The measured second-order susceptibility for the asymmetric CH3 stretch mode of octadecanethiol was enhanced by up to 27 times on AgFON, which corresponded to an SFG enhancement factor of similar to 730. The SFG enhancement factor for AuFON was a quarter of that from AgFON. The SFG enhancement factor for the symmetric CH3 mode was about 10 times smaller than that for the asymmetric CH3 mode. Dielectric spectroscopy (DS) of living biological cells is based on the analysis of the complex dielectric permittivity of cells suspended in a physiological medium. It provides knowledge on the polarization-relaxation response of cells to external electric field as function of the excitation frequency. This response is strongly affected by both structural and molecular properties of cells and therefore, can reveal rare insights on cell physiology and behaviour. This study demonstrates the mapping potential of DS after cytoplasmatic and membranal markers for cell-based screening analysis. The effect of membrane permittivity and cytoplasm conductivity was examined using tagged MBA and MDCK cell lines respectively. Comparing the permittivity spectra of tagged and native cell lines reveals clear differences between the analyzed suspensions. The diffractive features of angular distribution have been investigated by analyzing the experimental data for a set of elastic scattering processes of {sup 7}Li by different target nuclei at different laboratory energies. Both Frahn-Venter and McIntyre models are used to analyze experimental data of angular distribution for elastic scattering processes. The theoretical models can reasonably reproduce the general pattern of the data. Some geometrical parameters for colliding nuclei have been obtained from the elastic scattering processes. It is found that interpretation of the diffractive features of the data is model-independent. The values of extracted parameters, from adopted models, are found comparable to each other and to those of others. We have observed a new mechanism for photon-gated spectral hole burning, donor-acceptor electron transfer, in a material composed of a zinc-tetrabenzoporphyrin derivative (donor) with chloroform acceptors in poly(methyl methacrylate) thin films. Gated holes form when we simultaneously excite the donor 0-0 singlet absorption (630 nm) and the donor triplet-triplet absorption (350-550 nm), with the largest gating enhancement (,30) occurring for gating light near 480 nm. The gating action spectrum and the photoproduct spectrum confirm that the mechanism is electron transfer from an excited triplet of the porphyrin donor to the chloroform acceptor. Target detection is an essential component for defense, security and medical applications of hyperspectral imagery. Structured and unstructured models are used to model variability of spectral signatures, for the design of information extraction algorithms. In structured models, spectral variability is modeled using different geometric representations. In linear approaches, the spectral signatures are assumed to be generated by the linear combination of basis vectors. The nature of the basis vectors, and its allowable linear combinations, define different structural models such as vector subspaces, polyhedral cones, and convex hulls. Optical Spectroscopy has shown promise as a fundamental characterization tool for carbon nanotubes (CNTs). With the potential of CNTs being utilized for aerospace applications, in-situ techniques including temperature and strain measurements with spectroscopy, are gaining significance. These techniques will provide valuable information to advance design and tailoring of CNT reinforcements in composites for maximum strength or damping. Development of these in-situ techniques allow for the study of the effects of external parameters on the spectra of CNTs. The results from these in-situ studies can further be used to develop non-invasive measurement capabilities to establish the integrity of CNT reinforced materials. In this study, an efficient spectral similarity method referred to as Weighted Chebyshev Distance (WCD) is introduced for supervised classification of hyperspectral imagery (HSI) and target detection applications. The WCD is based on a simple spectral similarity based decision rule using limited amount of reference data. The estimation of upper and lower spectral boundaries of spectral signatures for all classes across spectral bands is referred to as a vector tunnel (VT). To obtain the reference information, the training signatures are provided randomly from existing data for a known class. After determination of the parameters of the WCD algorithm with the training set, classification or detection procedures are accomplished at each pixel. For an efficient extraction of features of the signal that relate to the surface structure of the object, the calculation of the cepstrum is introduced. A cylindrical test object is presented, which shows an angle independent and an angle dependent structure. This allows to specify the accuracy of the discrimination of structure sizes, that is based on a selected part of the cepstrum. The N K-edge X-ray absorption near edge structure (XANES) spectra of the purine-containing nucleotide, guanosine 5{sup ′}-monophosphate (GMP), in aqueous solution are measured under various pH conditions. The spectra show characteristic peaks, which originate from resonant excitations of N 1s electrons to π* orbitals inside the guanine moiety of GMP. The relative intensities of these peaks depend on the pH values of the solution. The pH dependence is explained by the core-level shift of N atoms at specific sites caused by protonation and deprotonation. The experimental spectra are compared with theoretical spectra calculated by using density functional theory for GMP and the other purine-containing nucleotides, adenosine 5{sup ′}-monophosphate, and adenosine 5{sup ′}-triphosphate. Cadmium(II) cysteinate compounds have recently been recognized to provide an environmentally friendly route for the production of CdS nanoparticles, used in semiconductors. In this article, we have studied the coordination for two cadmium(II) cysteinates, Cd(HCys)2·H2O (1) and {Cd(HCys)2·H2O}2·H3O+ClO4− (2), by means of vibrational (Raman and IR absorption), solid-state NMR (113Cd and 13C), and Cd K- and L3-edge X-ray absorption spectroscopy. Indistinguishable Cd K-edge extended X-ray absorption fine structure (EXAFS) and Cd L3-edge X-ray absorption near edge structure (XANES) spectra were obtained for the two compounds, showing similar local structure around the cadmium(II) ions. The experimental techniques used in this work are first introduced together with a theoretical description of SFG. When the number of training samples is limited, feature reduction plays an important role in classification of hyperspectral images. In this paper, we propose a supervised feature extraction method based on discriminant analysis (DA) which uses the first principal component (PC1) to weight the scatter matrices. The proposed method, called DA-PC1, copes with the small sample size problem and has not the limitation of linear discriminant analysis (LDA) in the number of extracted features. In DA-PC1, the dominant structure of distribution is preserved by PC1 and the class separability is increased by DA. The experimental results show the good performance of DA-PC1 compared to some state-of-the-art feature extraction methods.

The electronic properties of Au crystal and nano Au have been investigated by theory and experiment. Molecularly capped nano-Au was synthesized using the two-phase method. Au nano-particles have been characterized by X-Ray Diffraction (XRD) and Transmission Electron Microscopy (TEM). They retain the fcc crystal structure. Their sizes have been determined to be in a range from 5.5 nm to 1.7 nm. The L3 X-ray Absorption Near Edge Structure (XANES) of nano-Au and Au foil have been recorded using synchrotron radiation, and examined by theoretical calculation [1] based on the first principles [2,3]. Both theory and experiment show that the nano-Au particles have essentially all the Au L3 XANES features of bulk Au in the near edge region with less pronounced resonance peaks. It is also shown that nano Au exhibits lower 4f binding energy than bulk Au in good agreement with quantum confined Au systems reported previously [3,4].
The usage of steel powders prealloyed with chromium in PM components for high performance applications is steadily increasing. Excellent mechanical properties are achieved with these powder grades, provided that the processing into components is accurately done. Photoacoustic spectroscopy (PAS) technique has been used here to study oxide reduction during sintering in 90N2/10H2 atmosphere of test specimens based on 3%Cr-0.5%Mo prealloyed powders with 0.5% C added. Results from performed reduction trials show that Fe oxides on the powder surfaces are removed by H2 reduction early in the heating stage of the process. Carbothermal reduction is the main mechanism for reduction of stable Cr-containing oxides from 900°C and above. Efficient Cr oxide reduction requires a sintering temperature of at least around 1200°C. Therefore, small oxide particles remain in the material after sintering at 1120°C for 30 minutes. Fly ash is commonly deposited in special landfills as it contains toxic concentrations of heavy metals, such as Zn, Pb, Cd, and Cu. This study was inspired by our efforts to detoxify fly ash from municipal solid waste incineration by thermal treatment to produce secondary raw materials suited for reprocessing. The potential of the thermal treatment was studied by monitoring the evaporation rate of zinc from a certified fly ash (BCR176) during heating between 300 and 950 degreesC under different carrier gas compositions. Samples were quenched at different temperatures for subsequent investigation with X-ray absorption spectroscopy (XAS). The XAS spectra were analyzed using principal component analysis (PCA), target transformation (TT), and linear combination fitting (LCF) to analyze the major Zn compounds in the fly ash as a function of the temperature. Heptacene was generated by surface-assisted didecarbonylation of an α-diketone precursor on a Ag(111) surface. Monitoring of the surface reaction and characterization of the adsorbed heptacene was performed with scanning tunneling microscopy (STM), X-ray photoelectron spectroscopy (XPS), near-edge X-ray absorption fine structure (NEXAFS) spectroscopy, and density functional theory (DFT) calculations. The surface-assisted formation of heptacene occurs around 460 K. Both the heptacene and the precursor molecules are oriented along the high-symmetry directions of the (111) surface and their molecular π systems face towards the substrate. The interaction with the Ag(111) substrate is not laterally uniform, but appears to be strongest on the central part of the molecule, in line with the expectations from Clars rule. In this paper, the behavior of the salicylate anion-selective electrode was studied using the electrochemical impedance spectroscopy technique. Considering the diagram of the charge transfer resistance and -logarithm of the double layer capacitance versus -logarithm of the concentration, linear range concentration increased to 1.0×10^{-8}-1.0×10^{-1} M and 1.0×10^{-9}-1.0×10^{-1} M, respectively. Among the other characteristics of this study, it can be pointed out a wide pH range of 4.0-10.0. Then one-impedance for one-concentration method was used to measure the salicylate ion at the linear range of 1.0×10^{-8}-1.0×10^{-1} M. Finally, the impedance spectra of this electrode were simulated in which the obtained results of this simulation indicate proximity of experimental and simulation data.
